    While the level of uncertainty enriched by the climate wars hypothesis, controversial moves on the finance field. Breaking with development aid and the conventional financial system, the climate financing enters a period of radical uncertainty. Data and information collected over the COP held, can lay the groundwork for a financial prospective. The study proposes socio-economic and financial scenarios inspired by the IPCC approach in assessing transformation with representative socioeconomic evolution pathways. The vision of long-term cooperative action allows to raise more funds to expand developing countries participation in the effort of data collection, development of good practice and guidelines. But reducing the time taken for adaptation and mitigation may lead to more radical solutions are needed to lower the temperature. The study proposes that Africa should adhere to the vision of development erga omnes around a futureresilient financial system. The study recommends the setting of an Inter-Governmental Panel on Climate Financing to solve the problem of the transformation of global savings in very long term investment and to periodically report on the performance of the Global Investment Fund. Africa will also integrate the global value chain of carbon finance and to structure the innovation system with "clean tech" and "green business". Finally the study recommends several initiatives to provide financial support for large scale geoengeneering through reforestation, sequestration and storage of CO2 and solar radiation management.     Le Rapport sur les Capacités en Afrique (RICA) et les indicateurs qu'il propose offrent les intrants nécessaires pour éclairer les choix en matière d'appui au renforcement des capacités. Pour la plupart des pays, l'environnement institutionnel est très propice, et les processus de mise en œuvre sont en place. Cependant, les résultats de développement ne suivent pas, et encore moins les résultats en matière de renforcement des capacités. Le rapport et ses indicateurs soulignent également les réformes institutionnelles et en matière de règlementation qui sont nécessaires pour mieux soutenir les partenariats public-privé en matière d'investissement et de renforcement des capacités, ainsi que les investissements nécessaires pour renforcer davantage l'administration publique. De même, ils soulignent l'importance de la volonté politique dans l'inclusion sociale et le développement. Chaque rapport présente un thème annuel d'une importance clé pour le programme de développement de l'Afrique. Cette année, l'accent est mis sur les exigences de capacités pour l'intégration régionale, qui font partie du mandat de l'ACBF, et sur les capacités des communautés économiques régionales (CER). Le rapport dégage les points ci-après qui sont nécessaires pour renforcer les CER : intégrer le renforcement des capacités dans l'ensemble des efforts visant à réaliser un développement durable ; assurer des ressources administratives et financières suffisantes ; mettre l'accent sur la rétention et l'utilisation des compétences, et pas seulement sur leur acquisition ; et assurer le suivi-évaluation de tous les efforts de renforcement des capacités.     [Paper in French] The European public policy in favor of the biodiesel consumption is highly debated. Available estimates of the induced land use changes conclude that this policy is inefficient to reduce emissions of GreenHouse Gas. We show that the crop yield evolutions in these estimates are significantly lower than the observed and expected evolutions. This difference is directly related to biased calibration choice of behavioral parameters. We show using the GTAP-BIO framework that a consistent calibration of these parameters leads to a strong reduction (by around 80% in the long run) of the land use changes and induced emissions.

    Les filières fruits, légumes et pomme de terre (FLP) se caractérisent par une diversité structurelle importante liée aux nombreuses espèces et variétés cultivées et à des structures de production et de commercialisation très variées. La très forte concurrence imposée par les circuits longs de la grande distribution et de l’import-export a progressivement entrainé pour des raisons de rationalité économique une spécialisation des bassins de production et d’une partie des exploitations avec une standardisation des moyens de production et des produits, mais aussi la disparition de nombreuses petites exploitations. Globalement, ces évolutions se sont traduites par une érosion des surfaces et une diminution des volumes produits pour la majorité des filières à l’exception de la pomme de terre et de certains fruits à coque. Néanmoins, le dynamisme de certaines filières « produit » a entrainé un regain de compétitivité et/ou une meilleure valorisation de l’offre grâce à des démarches portant sur le développement de systèmes à haute technicité, la réduction d’utilisation des produits de synthèse, la segmentation et la différenciation commerciale, et la création de signes de qualité. Par ailleurs, le renouveau des circuits courts et de proximité permet depuis peu de développer dans toutes les régions un tissu d’exploitations très diversifiées. L’émergence d’une forte attente pour les produits de l’agriculture biologique et pour des systèmes agro-alimentaires sains et durables offre aujourd’hui de nouvelles opportunités. Pour en bénéficier, les filières FLP devront élaborer des stratégies cohérentes afin de renforcer les complémentarités et les synergies entre différents systèmes de production, de transformation et de commercialisation. Ces stratégies de valorisation de la diversité contribueront à accroitre la robustesse économique et environnementale des filières FLP. The fruit, vegetable and potato (FLP) sectors are characterised by a high structural diversity linked to the many species and varieties cultivated and to very varied production and marketing structures. The very strong competition imposed by the long distribution and import-export channels has gradually led, for reasons of economic rationality, to a specialisation of the production basins and part of the farms with standardisation of production means and products, but also the disappearance of many small farms. Overall, these changes have resulted in an erosion of surfaces and a decrease in the volumes produced for the majority of sectors with the exception of potatoes and certain nuts. Nevertheless, the dynamism of certain "product" sectors has led to a revival of competitiveness and/or a better Plénet D. et al. 80 Innovations Agronomiques 68 (2018), 79-105 development of the offer thanks to approaches relating to the development of high-tech systems, the reduction in the use of synthetic products, segmentation and commercial differentiation, and the creation of quality signs. In addition, the renewal of short and local circuits has recently made it possible to develop a very diversified network of farms in all regions. The emergence of high expectations for organic farming products and for healthy and sustainable agro-food systems offers new opportunities today. To benefit from them, the FLP sectors will have to develop coherent strategies to strengthen complementarities and synergies between different production, processing and marketing systems. These diversity enhancement strategies will contribute to increasing the economic and environmentalrobustness of the FLP sectors.

    Little research has been done to date on French households’ preferences for energy retrofits in the dwelling. However, the economic role of these choices is crucial for implementing an effective and realistic energy policy in the residential sector, both in terms of proposed aid and targets. Are households interested in retrofits with high energy-savings potential? How much are they willing to pay and is it sufficient to cover the up-front costs? How many households have no choice of heating system, and what is their profile?This work sets out to answer these questions empirically using discrete choice models. It starts by analyzing the technical, socio-demographic and spatial constraints that face households and create barriers to domestic energy choices. A method to detect household constraint is devised and applied to the choice of space heating system in 2006 and 2013. The second stage analyzes household preferences for heating equipment and retrofits. This second part is based on a discrete choice experiment specially carried out for this research among 2,000 households. This work sheds light on households’ preferences and heterogeneity, as well as their willingness to pay, the implicit discount rate and other economic impacts. Les préférences des ménages français pour les travaux de rénovation énergétique dans le logement ont été peu étudiées jusqu’à présent. Or, elles sont la clé d’une politique énergétique efficace et réaliste pour le secteur résidentiel, tant au niveau des aides proposées, qu’au niveau des objectifs à réaliser. Les ménages sont-ils intéressés par des travaux à fort potentiel d’économie d’énergie ? Combien sont-ils prêt à payer et est-ce que c’est suffisant pour couvrir les coûts réels ? Combien de ménages n’ont pas le choix de leur mode de chauffage et quel est leur profil ?La thèse s'attache à répondre à ces questions de façon empirique à l’aide de modèles de choix discrets. Il s’agit, dans un premier temps, d’analyser les contraintes techniques, sociodémographiques et spatiales que rencontrent les ménages et qui entravent les choix énergétiques dans le logement. Une méthodologie de détection des ménages contraints a été proposée, puis appliquée au choix du chauffage en 2006 et 2013. Dans un deuxième temps, les préférences des ménages pour les équipements de chauffage et les travaux de rénovation ont été analysées. Cette deuxième partie utilise une enquête expérimentale qui a été réalisée spécialement pour ce travail de recherche auprès de 2000 ménages. Ce travail a permis de comprendre les préférences des ménages, leur hétérogénéité, et d’en déduire les consentements à payer, les taux d’actualisation implicites et les différents effets économiques.

    Les travaux de cette thèse ont porté sur le développement de deux méthodes de modélisation des enzymes contenant des groupes prosthétiques de la famille des flavines.La première méthode, PredFace, permet de prédire la stéréochimie des produits d'une réaction catalysée par des enzymes contenant des groupes prosthétiques, en identifiant la face libre d'interaction avec les substrats. Le protocole mis en place pour cette méthode implique l'utilisation de huit complexes "sondes", obtenus par des opérations de symétrie à partir de l'état de transition de la réaction de transfert d'un atome d'hydrogène entre le nicotinamide et la lumiflavine. Ces complexes sont positionnés dans le site actif avec le groupe prosthétique comme référence et dans chaque cas l'énergie d'interaction protéine-ligand est évaluée par la fonction de score implémentée dans le logiciel de docking utilisé (AutoDock). L'énergie d'interaction la plus favorable permet d'identifier la face du groupe prosthétique accessible pour la réaction enzymatique dans le site actif. La méthode PredFace a été validée par l'analyse de l'ensemble des structures de la Protein Data Bank contenant des groupes prosthétiques de la famille des flavines (2170). Le protocole mis au point est très rapide (moins d'une minute), ce qui nous a permis de développer un site web afin de mettre cette méthode à la disposition de la communauté.La seconde méthode, ProsthDock, est une nouvelle méthode de docking basée sur le mécanisme d'une réaction enzymatique catalysée par un groupe prosthétique et guidée par la présence de ce groupe prosthétique dans le site actif de l'enzyme. Le développement de cette méthode a été motivé par le fait que les méthodes actuelles de docking, en présence de groupes prosthétiques, se révèlent incapables de produire des poses correctes pour des substrats, en accord avec les réactions enzymatiques. Afin de remédier à ce problème nous avons ajouté à la fonction de score classique un terme supplémentaire, qui rendra compte de l'interaction du ligand avec le groupe prosthétique. Dans un premier temps, nous avons construit un modèle simplifié du complexe NADH/FMN et calculé l'état de transition de la réaction de transfert d'hydrogène entre les deux partenaires. Des surfaces d'énergie potentielle pour cette réaction ont été calculées en variant la distance, l'angle et l'angle dièdre entre les deux réactifs. Un docking sous contrainte est ensuite réalisé et en fonction du positionnement de chaque pose de docking dans le site actif le terme supplémentaire de la fonction de score est calculé à partir des surfaces d'énergie potentielle, ce qui nous permet de modifier le classement des résultats de docking en favorisant les poses qui sont en accord avec la réaction enzymatique. During this PhD thesis we developped two new molecular modeling methods applied to enzymes containing flavin-type prosthetic groups.The first method, PredFace, predicts the stereochemistry of products from a reaction catalyzed by enzymes containing prosthetic groups, by automatically identifying the solvent-exposed face of the prosthetic group. The protocol involves the use of eigth complexes as "probes", obtained by symmetry operations starting from the transition state of a hydrogen atom transfer reaction between nicotinamide and lumiflavin. These complexes are positioned in the binding site with the prosthetic group as reference and the energy of the protein-ligand interaction is evaluated by the scoring function implemented in the docking software (AutoDock). The most favorable interaction energy allows the identification of the prosthetic group face that is available for the enzymatic reaction in the binding site. The PredFace method has been validated by analyzing all the structures in the Protein Data Bank containing flavin-derived prosthetic groups (2170). This method is very fast (less than a minute), which allowed us to develop a web site open to the scientific community.The second method, ProsthDock, is a new mechanism-based molecular docking method guided by prosthetic groups present in the active sites of enzymes. The development of this method was motivated by the incapacity of the currently available docking methods to provide, in the presence of prosthetic groups, ligand conformations that are compatible with the enzymatic reactions. In this regard, we have added a new term to the classical scoring function, to take into account the interaction between ligand and prosthetic group. We have built a simplified model of the NADH/FMN complex and calculated the transition state of the hydrogen transfer reaction between the two partners. Potential energy surfaces have been calculated for this reaction by variating the angle, diedral angle and distance between the two reaction partners. A subsequent docking with constraints provides binding site conformations of the ligand for which the new term of the scoring function is calculated using the potential energy surfaces. This results in a new ranking of the docking poses, favoring those in agreement with the enzymatic reaction.

    La filière laitière occupe une place importante à l’échelle mondiale, en termes de contribution à l’occupation des surfaces agricoles, aux emplois et à la création de richesse. La production laitière, qui résulte de modèles productifs très variés d’un pays à l’autre et qui relève d’espèces animales aux caractéristiques différentes, a considérablement augmenté au cours des dernières décennies. Le développement futur de la production laitière est soumis à différentes contraintes qui interrogent sur les voies à privilégier dans une optique de durabilité. Dans ce cadre, la première partie de cet article présente la dynamique du secteur laitier, en termes de consommation et de production, et ce, pour différentes grandes zones géographiques ; la seconde traite de la durabilité du secteur laitier, principalement dans les pays en développement, au travers d’une sélection de trois thèmes : la dimension sociale (souvent oubliée) et la nécessité d’intégrer les questions de genre ; l’usage durable des ressources hydriques en l’illustrant au travers de deux situations contrastées, celle du Maroc et de l’Inde ; la biodiversité et l’importance de la contribution des laits non bovins au développement local. La troisième partie rappelle que les échanges internationaux permettent, pour de nombreux pays déficitaires en lait, de satisfaire la demande intérieure. The dairy sector occupies an important place worldwide, in terms of contribution to agricultural land use, jobs and wealth creation. Dairy production results from varied production models from one country to another and is based on animal species with different characteristics. It has increased dramatically in recent decades. The future development of milk production is subject to various constraints that question the best ways of achieving sustainability. In this context, the first part of this article presents the dynamics of the dairy sector in terms of consumption and production in various major geographical areas. The second part deals with the sustainability of the dairy sector, mainly in developing countries, through a selection of three themes: i- the social dimension (often forgotten) and the need to mainstream gender issues; ii- the sustainable use of water resources in Morocco and India, chosen to illustrate two contrasting situations; iii- biodiversity and the essential contribution of non-bovine milks to local development. The third part recalls that international trade exchanges make it possible for many countries with a deficit in milk to meet domestic demand.

    Les réservoirs résultant de la construction de barrages noient de la végétation et des sols. Leur évolution suit trois phases.[br/] - Dynamique initiale : les nouvelles niches écologiques ouvertes ainsi que les stocks de carbone et de nutriments contenus dans la végétation vivante et morte contribuent à une hausse brutale du niveau trophique et de la productivité des réservoirs. Ce phénomène, appelé « trophic upsurge », est d’importance et de durée variables. Il s’accompagne d’une désoxygénation et d’émissions de CO2 et de CH4, d’autant plus fortes que la température est élevée.[br/] - Dynamique à moyen terme : le marnage induit par l’exploitant exonde temporairement les sols noyés, qui sont alors soumis à l’érosion par le batillage des vagues. Dès que la pente dépasse 5 %, les matériaux érodés sont redistribués dans la zone toujours en eau, contribuant au « trophic upsurge » et à la sédimentation. Ces phénomènes ont été très peu quantifiés. Des résultats récents obtenus sur la retenue de Sarrans (Aveyron) suggèrent que ce phénomène est à l’origine d’une proportion importante de l’accumulation sédimentaire. L’influence écologique de l’apport de nutriments associé à la redistribution des sols pourrait être significative dans les environnements oligotrophes. On connaît très mal l’évolution des sols ennoyés au fond des retenues. Des observations préliminaires effectuées sur la retenue de Sarrans montrent que les sols conservent leur structure d’origine. Elles suggèrent aussi que des sols bruns de prairie, ennoyés en permanence depuis 80 ans, ou exondés occasionnellement, ont perdu 30 % de leur carbone, par minéralisation.[br/] - Dynamique à long terme : A long terme, ce sont les sols du bassin versant et de la zone de marnage en pente faible qui influencent l’écologie des retenues. Les sols du bassin versant dans la mesure où le contexte écologique influence l’érosion et l’apport de nutriments. Les sols de la zone littorale dans la mesure où ils soutiennent une production végétale, qui peut contribuer à filtrer l’eau, mais aussi à l’alimenter en carbone organique minéralisable. Il semble que l’émission de gaz à effet de serre par les réservoirs est, toutes choses égales par ailleurs, plus importante que celle des lacs naturels, probablement en raison de la forte sédimentation, et des variations de pression qui favorisent l’émission de CH4, en particulier lors du passage en turbine. Reservoir establishment results in the submersion of soils and vegetation. Their ecological evolution follows 3 main phases.[br/] - Initial: carbon and nutrients stored in living and dead vegetation biomass supply for a rise of the trophic level and productivity of the lake. During this phase, named « trophic upsurge », which duration and intensity are variable, water anoxia, CO2 and CH4 emissions also rise especially when temperature is high.[br/] - Mean Term: Water level fluctuates according to seasonal energy needs. Waves erode submerged soils along the shoreline. If the slope is steeper than 5%, soils are redistributed downslope and this flux contributes to the trophic upsurge and to sediment accumulation. These phenomena have been poorly studied and quantified. Our measurements at Sarrans reservoir suggest that soil redistribution is a major contributor to sediment accumulation. The ecological influence of carbon and nutrient inputs to the lake may be significant in oligotrophic environments. The evolution of permanently submerged soils is poorly known. Preliminary measurements at Sarrans reservoirs show that grassland cambisols (almost) permanently submerged have lost 30% of their original carbon store since impoundment.[br/] - On the long term, both catchment soils, through erosion and nutrient supply, and soils of the littoral zone, which support vegetation communities, influence reservoir ecology. The accumulation of sedimentary carbon in reservoirs appears much higher than in natural lakes, even eutrophic, and reasons for this are many. Greenhouse gas emission is also higher, because of higher sedimentation rate and increased water level fluctuations that favour methane bubbling and water degassing at the turbine outlet.

    Le changement climatique exige une compréhension de son fonctionnement pour bâtir des politiques de gestion efficaces, car la variabilité climatique contemporaine a engendré des bouleversements des écosystèmes naturels et produit une désarticulation sociale. Il est donc nécessaire de revisiter certains concepts clés (dégradation, ressources naturelles, acteurs, etc.), avant d'examiner la réalité de la dégradation environnementale, au regard de facteurs peu souhaitables par rapport auxquels il faut pourtant essayer d'esquisser un futur désirable. Les dynamiques environnementales en cours génèrent, en effet, des mutations peu avantageuses et conduisent à des conflits redoutables sur l'eau, la terre et toutes les autres ressources dites naturelles. Dès lors, de nombreux défis se font jour ; ils appellent des solutions qui tiennent compte à la fois de l'illusion et du forçage du destin, car les expériences douloureuses imposent la prudence, mais les potentialités indiscutables fondent, a contrario, de réelles ambitions de sortie des situations difficiles dans lesquelles se trouve l'Afrique. Il s'agit d'un pari sur l'avenir, pour le continent, en tablant d'abord, sur une triple durabilité (institutionnelle, socio-économique et environnementale) mais aussi, sur sa capacité à s'adapter à l'adversité du changement climatique et à améliorer l'utilisation peu efficiente de ses ressources naturelles par une option claire et holistique pour les stratégies d'intégration régionale. C'est le miracle que l'Afrique se doit de faire dès à présent, et pendant ce siècle ! Mots clés : environnement, dégradation, changement climatique, ressources naturelles, acteurs.

    Les Modèles de Circulation Générale (MCG) sont des outils permettant l'étude du climat à grande échelle et de ses principales tendances. Les bilans d'eau et d'énergie à la surface des continents y sont calculés à l'aide de modèle de surface continentale (Land Surface Model, LSM). Ces dernières années, l'intérêt d'utiliser un LSM sophistiqué pour modéliser le climat terrestre s'est affirmé, notamment au niveau des régions tempérées qui abritent des zones de transition où l'évapotranspiration est limitée d'une part par l'énergie d'autre part par l'eau disponible. Le site instrumenté du SIRTA mesure de nombreuses variables atmosphériques permettant de valider un modèle climatique en un point. Le SIRTA dispose également de données d'humidité du sol utilisées pour la première fois dans cette thèse. Ces données révèlent la présence d'une nappe perchée, en accord avec une campagne de mesures géophysiques réalisée durant cette thèse. Les données du SIRTA sont confrontées à des simulations régionales qui sont réalisées à l'aide du LSM ORCHIDEE couplé à un modèle atmosphérique. Nous développons la possibilité d'imposer une nappe au sein du sol modélisé par ORCHIDEE, ce qui permet de soutenir l'évaporation en été au SIRTA, en accord avec les observations. Nous explorons différentes hypothèses hydrologiques qui entrainent une augmentation de l'évaporation à l'échelle de l'Europe de l'Ouest et impliquent une augmentation des précipitations ainsi qu'un refroidissement de l'air. Ces hypothèses sont également testées lors de simulations globales afin d'en étudier l'influence sur les caractéristiques du climat et du changement climatique causé par une augmentation de gaz à effet de serre. General Circulation Models (GCM) are tools which allow studying climate at large scale. Water and energy budget over continental surface are calculated by Land Surface Model (LSM). Interest on using a sophistical LSM to simulate earth climate grew up last years, in particular in transition area, where evaporation is limited on one side by energy and on other side by available water. The instrumented site of SIRTA observes many atmospheric variables and allows validating a climate model on one point. The SIRTA have also soil moisture data which are used for the first time in this thesis. These data reveal a shallow water table, according to geophysical campaign conducted during this thesis. Data from SIRTA are confronted to regional simulations produced with the LSM ORCHIDEE coupled to an atmospheric model. We develop the possibility to impose a water table in the soil modeled by ORCHIDEE, which allows maintaining evaporation during summer at the SIRTA, according to observations. We explore different hydrologic hypothesis which conduct to an evaporation increase at Western European scale and also involve precipitation increase and air cooling. Theses hypothesis are also tested in global simulations to study effects on climate and on climate change due to an increase of greenhouse gases.

    While the level of uncertainty enriched by the climate wars hypothesis, controversial moves on the finance field. Breaking with development aid and the conventional financial system, the climate financing enters a period of radical uncertainty. Data and information collected over the COP held, can lay the groundwork for a financial prospective. The study proposes socio-economic and financial scenarios inspired by the IPCC approach in assessing transformation with representative socioeconomic evolution pathways. The vision of long-term cooperative action allows to raise more funds to expand developing countries participation in the effort of data collection, development of good practice and guidelines. But reducing the time taken for adaptation and mitigation may lead to more radical solutions are needed to lower the temperature. The study proposes that Africa should adhere to the vision of development erga omnes around a futureresilient financial system. The study recommends the setting of an Inter-Governmental Panel on Climate Financing to solve the problem of the transformation of global savings in very long term investment and to periodically report on the performance of the Global Investment Fund. Africa will also integrate the global value chain of carbon finance and to structure the innovation system with "clean tech" and "green business". Finally the study recommends several initiatives to provide financial support for large scale geoengeneering through reforestation, sequestration and storage of CO2 and solar radiation management.     Le Rapport sur les Capacités en Afrique (RICA) et les indicateurs qu'il propose offrent les intrants nécessaires pour éclairer les choix en matière d'appui au renforcement des capacités. Pour la plupart des pays, l'environnement institutionnel est très propice, et les processus de mise en œuvre sont en place. Cependant, les résultats de développement ne suivent pas, et encore moins les résultats en matière de renforcement des capacités. Le rapport et ses indicateurs soulignent également les réformes institutionnelles et en matière de règlementation qui sont nécessaires pour mieux soutenir les partenariats public-privé en matière d'investissement et de renforcement des capacités, ainsi que les investissements nécessaires pour renforcer davantage l'administration publique. De même, ils soulignent l'importance de la volonté politique dans l'inclusion sociale et le développement. Chaque rapport présente un thème annuel d'une importance clé pour le programme de développement de l'Afrique. Cette année, l'accent est mis sur les exigences de capacités pour l'intégration régionale, qui font partie du mandat de l'ACBF, et sur les capacités des communautés économiques régionales (CER). Le rapport dégage les points ci-après qui sont nécessaires pour renforcer les CER : intégrer le renforcement des capacités dans l'ensemble des efforts visant à réaliser un développement durable ; assurer des ressources administratives et financières suffisantes ; mettre l'accent sur la rétention et l'utilisation des compétences, et pas seulement sur leur acquisition ; et assurer le suivi-évaluation de tous les efforts de renforcement des capacités.     [Paper in French] The European public policy in favor of the biodiesel consumption is highly debated. Available estimates of the induced land use changes conclude that this policy is inefficient to reduce emissions of GreenHouse Gas. We show that the crop yield evolutions in these estimates are significantly lower than the observed and expected evolutions. This difference is directly related to biased calibration choice of behavioral parameters. We show using the GTAP-BIO framework that a consistent calibration of these parameters leads to a strong reduction (by around 80% in the long run) of the land use changes and induced emissions.

    Les filières fruits, légumes et pomme de terre (FLP) se caractérisent par une diversité structurelle importante liée aux nombreuses espèces et variétés cultivées et à des structures de production et de commercialisation très variées. La très forte concurrence imposée par les circuits longs de la grande distribution et de l’import-export a progressivement entrainé pour des raisons de rationalité économique une spécialisation des bassins de production et d’une partie des exploitations avec une standardisation des moyens de production et des produits, mais aussi la disparition de nombreuses petites exploitations. Globalement, ces évolutions se sont traduites par une érosion des surfaces et une diminution des volumes produits pour la majorité des filières à l’exception de la pomme de terre et de certains fruits à coque. Néanmoins, le dynamisme de certaines filières « produit » a entrainé un regain de compétitivité et/ou une meilleure valorisation de l’offre grâce à des démarches portant sur le développement de systèmes à haute technicité, la réduction d’utilisation des produits de synthèse, la segmentation et la différenciation commerciale, et la création de signes de qualité. Par ailleurs, le renouveau des circuits courts et de proximité permet depuis peu de développer dans toutes les régions un tissu d’exploitations très diversifiées. L’émergence d’une forte attente pour les produits de l’agriculture biologique et pour des systèmes agro-alimentaires sains et durables offre aujourd’hui de nouvelles opportunités. Pour en bénéficier, les filières FLP devront élaborer des stratégies cohérentes afin de renforcer les complémentarités et les synergies entre différents systèmes de production, de transformation et de commercialisation. Ces stratégies de valorisation de la diversité contribueront à accroitre la robustesse économique et environnementale des filières FLP. The fruit, vegetable and potato (FLP) sectors are characterised by a high structural diversity linked to the many species and varieties cultivated and to very varied production and marketing structures. The very strong competition imposed by the long distribution and import-export channels has gradually led, for reasons of economic rationality, to a specialisation of the production basins and part of the farms with standardisation of production means and products, but also the disappearance of many small farms. Overall, these changes have resulted in an erosion of surfaces and a decrease in the volumes produced for the majority of sectors with the exception of potatoes and certain nuts. Nevertheless, the dynamism of certain "product" sectors has led to a revival of competitiveness and/or a better Plénet D. et al. 80 Innovations Agronomiques 68 (2018), 79-105 development of the offer thanks to approaches relating to the development of high-tech systems, the reduction in the use of synthetic products, segmentation and commercial differentiation, and the creation of quality signs. In addition, the renewal of short and local circuits has recently made it possible to develop a very diversified network of farms in all regions. The emergence of high expectations for organic farming products and for healthy and sustainable agro-food systems offers new opportunities today. To benefit from them, the FLP sectors will have to develop coherent strategies to strengthen complementarities and synergies between different production, processing and marketing systems. These diversity enhancement strategies will contribute to increasing the economic and environmentalrobustness of the FLP sectors.

    Little research has been done to date on French households’ preferences for energy retrofits in the dwelling. However, the economic role of these choices is crucial for implementing an effective and realistic energy policy in the residential sector, both in terms of proposed aid and targets. Are households interested in retrofits with high energy-savings potential? How much are they willing to pay and is it sufficient to cover the up-front costs? How many households have no choice of heating system, and what is their profile?This work sets out to answer these questions empirically using discrete choice models. It starts by analyzing the technical, socio-demographic and spatial constraints that face households and create barriers to domestic energy choices. A method to detect household constraint is devised and applied to the choice of space heating system in 2006 and 2013. The second stage analyzes household preferences for heating equipment and retrofits. This second part is based on a discrete choice experiment specially carried out for this research among 2,000 households. This work sheds light on households’ preferences and heterogeneity, as well as their willingness to pay, the implicit discount rate and other economic impacts. Les préférences des ménages français pour les travaux de rénovation énergétique dans le logement ont été peu étudiées jusqu’à présent. Or, elles sont la clé d’une politique énergétique efficace et réaliste pour le secteur résidentiel, tant au niveau des aides proposées, qu’au niveau des objectifs à réaliser. Les ménages sont-ils intéressés par des travaux à fort potentiel d’économie d’énergie ? Combien sont-ils prêt à payer et est-ce que c’est suffisant pour couvrir les coûts réels ? Combien de ménages n’ont pas le choix de leur mode de chauffage et quel est leur profil ?La thèse s'attache à répondre à ces questions de façon empirique à l’aide de modèles de choix discrets. Il s’agit, dans un premier temps, d’analyser les contraintes techniques, sociodémographiques et spatiales que rencontrent les ménages et qui entravent les choix énergétiques dans le logement. Une méthodologie de détection des ménages contraints a été proposée, puis appliquée au choix du chauffage en 2006 et 2013. Dans un deuxième temps, les préférences des ménages pour les équipements de chauffage et les travaux de rénovation ont été analysées. Cette deuxième partie utilise une enquête expérimentale qui a été réalisée spécialement pour ce travail de recherche auprès de 2000 ménages. Ce travail a permis de comprendre les préférences des ménages, leur hétérogénéité, et d’en déduire les consentements à payer, les taux d’actualisation implicites et les différents effets économiques.

    Les travaux de cette thèse ont porté sur le développement de deux méthodes de modélisation des enzymes contenant des groupes prosthétiques de la famille des flavines.La première méthode, PredFace, permet de prédire la stéréochimie des produits d'une réaction catalysée par des enzymes contenant des groupes prosthétiques, en identifiant la face libre d'interaction avec les substrats. Le protocole mis en place pour cette méthode implique l'utilisation de huit complexes "sondes", obtenus par des opérations de symétrie à partir de l'état de transition de la réaction de transfert d'un atome d'hydrogène entre le nicotinamide et la lumiflavine. Ces complexes sont positionnés dans le site actif avec le groupe prosthétique comme référence et dans chaque cas l'énergie d'interaction protéine-ligand est évaluée par la fonction de score implémentée dans le logiciel de docking utilisé (AutoDock). L'énergie d'interaction la plus favorable permet d'identifier la face du groupe prosthétique accessible pour la réaction enzymatique dans le site actif. La méthode PredFace a été validée par l'analyse de l'ensemble des structures de la Protein Data Bank contenant des groupes prosthétiques de la famille des flavines (2170). Le protocole mis au point est très rapide (moins d'une minute), ce qui nous a permis de développer un site web afin de mettre cette méthode à la disposition de la communauté.La seconde méthode, ProsthDock, est une nouvelle méthode de docking basée sur le mécanisme d'une réaction enzymatique catalysée par un groupe prosthétique et guidée par la présence de ce groupe prosthétique dans le site actif de l'enzyme. Le développement de cette méthode a été motivé par le fait que les méthodes actuelles de docking, en présence de groupes prosthétiques, se révèlent incapables de produire des poses correctes pour des substrats, en accord avec les réactions enzymatiques. Afin de remédier à ce problème nous avons ajouté à la fonction de score classique un terme supplémentaire, qui rendra compte de l'interaction du ligand avec le groupe prosthétique. Dans un premier temps, nous avons construit un modèle simplifié du complexe NADH/FMN et calculé l'état de transition de la réaction de transfert d'hydrogène entre les deux partenaires. Des surfaces d'énergie potentielle pour cette réaction ont été calculées en variant la distance, l'angle et l'angle dièdre entre les deux réactifs. Un docking sous contrainte est ensuite réalisé et en fonction du positionnement de chaque pose de docking dans le site actif le terme supplémentaire de la fonction de score est calculé à partir des surfaces d'énergie potentielle, ce qui nous permet de modifier le classement des résultats de docking en favorisant les poses qui sont en accord avec la réaction enzymatique. During this PhD thesis we developped two new molecular modeling methods applied to enzymes containing flavin-type prosthetic groups.The first method, PredFace, predicts the stereochemistry of products from a reaction catalyzed by enzymes containing prosthetic groups, by automatically identifying the solvent-exposed face of the prosthetic group. The protocol involves the use of eigth complexes as "probes", obtained by symmetry operations starting from the transition state of a hydrogen atom transfer reaction between nicotinamide and lumiflavin. These complexes are positioned in the binding site with the prosthetic group as reference and the energy of the protein-ligand interaction is evaluated by the scoring function implemented in the docking software (AutoDock). The most favorable interaction energy allows the identification of the prosthetic group face that is available for the enzymatic reaction in the binding site. The PredFace method has been validated by analyzing all the structures in the Protein Data Bank containing flavin-derived prosthetic groups (2170). This method is very fast (less than a minute), which allowed us to develop a web site open to the scientific community.The second method, ProsthDock, is a new mechanism-based molecular docking method guided by prosthetic groups present in the active sites of enzymes. The development of this method was motivated by the incapacity of the currently available docking methods to provide, in the presence of prosthetic groups, ligand conformations that are compatible with the enzymatic reactions. In this regard, we have added a new term to the classical scoring function, to take into account the interaction between ligand and prosthetic group. We have built a simplified model of the NADH/FMN complex and calculated the transition state of the hydrogen transfer reaction between the two partners. Potential energy surfaces have been calculated for this reaction by variating the angle, diedral angle and distance between the two reaction partners. A subsequent docking with constraints provides binding site conformations of the ligand for which the new term of the scoring function is calculated using the potential energy surfaces. This results in a new ranking of the docking poses, favoring those in agreement with the enzymatic reaction.

    La filière laitière occupe une place importante à l’échelle mondiale, en termes de contribution à l’occupation des surfaces agricoles, aux emplois et à la création de richesse. La production laitière, qui résulte de modèles productifs très variés d’un pays à l’autre et qui relève d’espèces animales aux caractéristiques différentes, a considérablement augmenté au cours des dernières décennies. Le développement futur de la production laitière est soumis à différentes contraintes qui interrogent sur les voies à privilégier dans une optique de durabilité. Dans ce cadre, la première partie de cet article présente la dynamique du secteur laitier, en termes de consommation et de production, et ce, pour différentes grandes zones géographiques ; la seconde traite de la durabilité du secteur laitier, principalement dans les pays en développement, au travers d’une sélection de trois thèmes : la dimension sociale (souvent oubliée) et la nécessité d’intégrer les questions de genre ; l’usage durable des ressources hydriques en l’illustrant au travers de deux situations contrastées, celle du Maroc et de l’Inde ; la biodiversité et l’importance de la contribution des laits non bovins au développement local. La troisième partie rappelle que les échanges internationaux permettent, pour de nombreux pays déficitaires en lait, de satisfaire la demande intérieure. The dairy sector occupies an important place worldwide, in terms of contribution to agricultural land use, jobs and wealth creation. Dairy production results from varied production models from one country to another and is based on animal species with different characteristics. It has increased dramatically in recent decades. The future development of milk production is subject to various constraints that question the best ways of achieving sustainability. In this context, the first part of this article presents the dynamics of the dairy sector in terms of consumption and production in various major geographical areas. The second part deals with the sustainability of the dairy sector, mainly in developing countries, through a selection of three themes: i- the social dimension (often forgotten) and the need to mainstream gender issues; ii- the sustainable use of water resources in Morocco and India, chosen to illustrate two contrasting situations; iii- biodiversity and the essential contribution of non-bovine milks to local development. The third part recalls that international trade exchanges make it possible for many countries with a deficit in milk to meet domestic demand.

    Les réservoirs résultant de la construction de barrages noient de la végétation et des sols. Leur évolution suit trois phases.[br/] - Dynamique initiale : les nouvelles niches écologiques ouvertes ainsi que les stocks de carbone et de nutriments contenus dans la végétation vivante et morte contribuent à une hausse brutale du niveau trophique et de la productivité des réservoirs. Ce phénomène, appelé « trophic upsurge », est d’importance et de durée variables. Il s’accompagne d’une désoxygénation et d’émissions de CO2 et de CH4, d’autant plus fortes que la température est élevée.[br/] - Dynamique à moyen terme : le marnage induit par l’exploitant exonde temporairement les sols noyés, qui sont alors soumis à l’érosion par le batillage des vagues. Dès que la pente dépasse 5 %, les matériaux érodés sont redistribués dans la zone toujours en eau, contribuant au « trophic upsurge » et à la sédimentation. Ces phénomènes ont été très peu quantifiés. Des résultats récents obtenus sur la retenue de Sarrans (Aveyron) suggèrent que ce phénomène est à l’origine d’une proportion importante de l’accumulation sédimentaire. L’influence écologique de l’apport de nutriments associé à la redistribution des sols pourrait être significative dans les environnements oligotrophes. On connaît très mal l’évolution des sols ennoyés au fond des retenues. Des observations préliminaires effectuées sur la retenue de Sarrans montrent que les sols conservent leur structure d’origine. Elles suggèrent aussi que des sols bruns de prairie, ennoyés en permanence depuis 80 ans, ou exondés occasionnellement, ont perdu 30 % de leur carbone, par minéralisation.[br/] - Dynamique à long terme : A long terme, ce sont les sols du bassin versant et de la zone de marnage en pente faible qui influencent l’écologie des retenues. Les sols du bassin versant dans la mesure où le contexte écologique influence l’érosion et l’apport de nutriments. Les sols de la zone littorale dans la mesure où ils soutiennent une production végétale, qui peut contribuer à filtrer l’eau, mais aussi à l’alimenter en carbone organique minéralisable. Il semble que l’émission de gaz à effet de serre par les réservoirs est, toutes choses égales par ailleurs, plus importante que celle des lacs naturels, probablement en raison de la forte sédimentation, et des variations de pression qui favorisent l’émission de CH4, en particulier lors du passage en turbine. Reservoir establishment results in the submersion of soils and vegetation. Their ecological evolution follows 3 main phases.[br/] - Initial: carbon and nutrients stored in living and dead vegetation biomass supply for a rise of the trophic level and productivity of the lake. During this phase, named « trophic upsurge », which duration and intensity are variable, water anoxia, CO2 and CH4 emissions also rise especially when temperature is high.[br/] - Mean Term: Water level fluctuates according to seasonal energy needs. Waves erode submerged soils along the shoreline. If the slope is steeper than 5%, soils are redistributed downslope and this flux contributes to the trophic upsurge and to sediment accumulation. These phenomena have been poorly studied and quantified. Our measurements at Sarrans reservoir suggest that soil redistribution is a major contributor to sediment accumulation. The ecological influence of carbon and nutrient inputs to the lake may be significant in oligotrophic environments. The evolution of permanently submerged soils is poorly known. Preliminary measurements at Sarrans reservoirs show that grassland cambisols (almost) permanently submerged have lost 30% of their original carbon store since impoundment.[br/] - On the long term, both catchment soils, through erosion and nutrient supply, and soils of the littoral zone, which support vegetation communities, influence reservoir ecology. The accumulation of sedimentary carbon in reservoirs appears much higher than in natural lakes, even eutrophic, and reasons for this are many. Greenhouse gas emission is also higher, because of higher sedimentation rate and increased water level fluctuations that favour methane bubbling and water degassing at the turbine outlet.

    Le changement climatique exige une compréhension de son fonctionnement pour bâtir des politiques de gestion efficaces, car la variabilité climatique contemporaine a engendré des bouleversements des écosystèmes naturels et produit une désarticulation sociale. Il est donc nécessaire de revisiter certains concepts clés (dégradation, ressources naturelles, acteurs, etc.), avant d'examiner la réalité de la dégradation environnementale, au regard de facteurs peu souhaitables par rapport auxquels il faut pourtant essayer d'esquisser un futur désirable. Les dynamiques environnementales en cours génèrent, en effet, des mutations peu avantageuses et conduisent à des conflits redoutables sur l'eau, la terre et toutes les autres ressources dites naturelles. Dès lors, de nombreux défis se font jour ; ils appellent des solutions qui tiennent compte à la fois de l'illusion et du forçage du destin, car les expériences douloureuses imposent la prudence, mais les potentialités indiscutables fondent, a contrario, de réelles ambitions de sortie des situations difficiles dans lesquelles se trouve l'Afrique. Il s'agit d'un pari sur l'avenir, pour le continent, en tablant d'abord, sur une triple durabilité (institutionnelle, socio-économique et environnementale) mais aussi, sur sa capacité à s'adapter à l'adversité du changement climatique et à améliorer l'utilisation peu efficiente de ses ressources naturelles par une option claire et holistique pour les stratégies d'intégration régionale.     Les Modèles de Circulation Générale (MCG) sont des outils permettant l'étude du climat à grande échelle et de ses principales tendances. Les bilans d'eau et d'énergie à la surface des continents y sont calculés à l'aide de modèle de surface continentale (Land Surface Model, LSM). Ces dernières années, l'intérêt d'utiliser un LSM sophistiqué pour modéliser le climat terrestre s'est affirmé, notamment au niveau des régions tempérées qui abritent des zones de transition où l'évapotranspiration est limitée d'une part par l'énergie d'autre part par l'eau disponible. Le site instrumenté du SIRTA mesure de nombreuses variables atmosphériques permettant de valider un modèle climatique en un point. Le SIRTA dispose également de données d'humidité du sol utilisées pour la première fois dans cette thèse. Ces données révèlent la présence d'une nappe perchée, en accord avec une campagne de mesures géophysiques réalisée durant cette thèse. Les données du SIRTA sont confrontées à des simulations régionales qui sont réalisées à l'aide du LSM ORCHIDEE couplé à un modèle atmosphérique. Nous développons la possibilité d'imposer une nappe au sein du sol modélisé par ORCHIDEE, ce qui permet de soutenir l'évaporation en été au SIRTA, en accord avec les observations. Nous explorons différentes hypothèses hydrologiques qui entrainent une augmentation de l'évaporation à l'échelle de l'Europe de l'Ouest et impliquent une augmentation des précipitations ainsi qu'un refroidissement de l'air. Ces hypothèses sont également testées lors de simulations globales afin d'en étudier l'influence sur les caractéristiques du climat et du changement climatique causé par une augmentation de gaz à effet de serre. General Circulation Models (GCM) are tools which allow studying climate at large scale. Water and energy budget over continental surface are calculated by Land Surface Model (LSM). Interest on using a sophistical LSM to simulate earth climate grew up last years, in particular in transition area, where evaporation is limited on one side by energy and on other side by available water. The instrumented site of SIRTA observes many atmospheric variables and allows validating a climate model on one point. The SIRTA have also soil moisture data which are used for the first time in this thesis. These data reveal a shallow water table, according to geophysical campaign conducted during this thesis. Data from SIRTA are confronted to regional simulations produced with the LSM ORCHIDEE coupled to an atmospheric model. We develop the possibility to impose a water table in the soil modeled by ORCHIDEE, which allows maintaining evaporation during summer at the SIRTA, according to observations. We explore different hydrologic hypothesis which conduct to an evaporation increase at Western European scale and also involve precipitation increase and air cooling. Theses hypothesis are also tested in global simulations to study effects on climate and on climate change due to an increase of greenhouse gases.
