    This repository contains the data associated with the paper Tedersoo et al. (2022) Global patterns in endemicity and vulnerability of soil fungi // Global Change Biology. DOI:10.1111/gcb.16398 Fungi are highly diverse organisms and provide a wealth of ecosystem functions. However, distribution patterns and conservation needs of fungi have been very little explored compared to charismatic animals and plants. Here we assess endemicity patterns, global change vulnerability and conservation priority areas for functional groups of soil fungi based on six global surveys using a high-resolution, long-read metabarcoding approach. Endemicity of all fungi and most functional groups peaks in tropical habitats, including Amazonia, Yucatan, West-Central Africa, Sri Lanka and New Caledonia, with a negligible island effect compared with plants and animals. We also found that fungi are vulnerable mostly to drought, heat and land cover change, particularly in dry tropical regions with high human population density. Fungal conservation areas of highest priority include herbaceous wetlands, tropical forests and woodlands. We suggest that there should be more attention focused on the conservation of fungi, especially tropical root symbiotic arbuscular mycorrhizal and ectomycorrhizal fungi, unicellular early-diverging groups and macrofungi in general. Given the low overlap between endemicity of fungi and macroorganisms, but high matching in conservation needs, detailed analyses on distribution and conservation requirements are warranted for other microorganisms and soil organisms in general.     Phytoplankton community structure and their physiological response in the vicinity of the Antarctic Polar Front (APF; 44°S to 53°S, centred at 10°E) were investigated as part of the ANT-XXVIII/3 Eddy-Pump cruise conducted in austral summer 2012. Our results show that under iron-limited View the MathML source(0.6mgm−3) can be observed at stations with deep mixed layer View the MathML source(>60m) across the APF. In contrast, light was excessive at stations with shallower mixed layer and phytoplankton were producing higher amounts of photoprotective pigments, diadinoxanthin (DD) and diatoxanthin (DT), at the expense of TChl-a, resulting in higher ratios of (DD+DT)/TChl-a. North of the APF, significantly lower silicic acid (Si(OH)4) concentrations View the MathML source(5mmolm−3) region south of the APF, on the contrary, was dominated by microphytoplankton (diatoms and dinoflagellates) with lower ratios of (DD+DT)/TChl-a, despite having been exposed to higher levels of irradiance. The significant correlation between nanophytoplankton and (DD+DT)/TChl-a indicates that differences in taxon-specific response to light are also influencing TChl-a concentration in the APF during summer. Our results reveal that provided mixing is deep and Si(OH)4 is replete, TChl-a concentrations higher than View the MathML source0.6mgm−3 are achievable in the iron-limited APF waters during summer.

    Background: Phenolic compounds are food-derived bioactive compounds well-known for their antioxidant and anti-inflammatory properties. They are in the spotlight for the management of diabetes due to their positive effects on glucose homeostasis. Materials and methods: We have performed a literature review on the main topics related to the application of phenolic compounds as functional food ingredients. This includes extraction and purification from vegetable sources and agro-industrial by-products, encapsulation to improve their solubility and bioavailability, and preclinical and clinical evidence linking these compounds with anti-diabetic activity. Objectives: (1) provide an understanding of the role of phenolic compounds on diabetes; (2) identify green technologies for phenolic compounds extraction from agri-food by-products following a biorefinery scheme; (3) underline the relevance of encapsulation techniques using nanotechnology to improve their bioavailability; (4) discuss the therapeutic efficacy of polyphenols. Results: This review compiles recent relevant research on phenolic compounds extraction from renewable resources, their purification from agri-food by-products, and encapsulation strategies using eco-friendly processes. It also highlights the preclinical and clinical evidence on phenolic compounds’ antidiabetic activity, giving insight into their mechanisms of action. Conclusions: This review explores the latest advances in polyphenols and how their benefits in glucose homeostasis can be applied toward improving the health of patients with diabetes and related conditions.

    Climate change is affecting many physical and biological processes worldwide. Anticipating its effects at the level of populations and species is imperative, especially for organisms of conservation or management concern. Previous studies have focused on estimating future species distributions and extinction probabilities directly from current climatic conditions within their geographical ranges. However, relationships between climate and population parameters may be so complex that to make these high-level predictions we need first to understand the underlying biological processes driving population size, as well as their individual response to climatic alterations. Therefore, the objective of this study is to investigate the influence that climate change may have on species population dynamics through altering breeding season.We used a mechanistic model based on drivers of rabbit reproductive physiology together with demographic simulations to show how future climate-driven changes in breeding season result in contrasting rabbit population trends across Europe. In the Iberian Peninsula, where rabbits are a native species of high ecological and economic value, breeding seasons will shorten and become more variable leading to population declines, higher extinction risk, and lower resilience to perturbations. Whereas towards north-eastern countries, rabbit numbers are expected to increase through longer and more stable reproductive periods, which augment the probability of new rabbit invasions in those areas.Our study reveals the type of mechanisms through which climate will cause alterations at the species level and emphasizes the need to focus on them in order to better foresee large-scale complex population trends. This is especially important in species like the European rabbit whose future responses may aggravate even further its dual keystone/pest problematic. Moreover, this approach allows us to predict not only distribution shifts but also future population status and growth, and to identify the demographic parameters on which to focus to mitigate global change effects.

    A continuous high-resolution Western Mediterranean sea surface temperature (SST) alkenone record spanning the past 250,000 years shows that abrupt changes were more common at warming than at cooling. During marine isotope stage (MIS) 6, SST oscillated following a stadial-interstadial pattern but at lower intensities and rates of change than in the Dansgaard/Oeschger events of MIS 3. Some of the most prominent events occurred over MISs 5 and 7, after prolonged warm periods of high stability. Climate during the whole period was predominantly maintained in interglacial-interstadial conditions, whereas the duration of stadials was much shorter.

    AbstractCalling behaviour is strongly temperature‐dependent and critical for sexual selection and reproduction in a variety of ectothermic taxa, including anuran amphibians, which are the most globally threatened vertebrates. However, few studies have explored how species respond to distinct thermal environments at time of displaying calling behaviour, and thus it is still unknown whether ongoing climate change might compromise the performance of calling activity in ectotherms. Here, we used new audio‐trapping techniques (automated sound recording and detection systems) between 2006 and 2009 to examine annual calling temperatures of five temperate anurans and their patterns of geographical and seasonal variation at the thermal extremes of species ranges, providing insights into the thermal breadths of calling activity of species, and the mechanisms that enable ectotherms to adjust to changing thermal environments. All species showed wide thermal breadths during calling behaviour (above 15 °C) and increases in calling temperatures in extremely warm populations and seasons. Thereby, calling temperatures differed both geographically and seasonally, both in terrestrial and aquatic species, and were 8–22 °C below the specific upper critical thermal limits (CTmax) and strongly associated with the potential temperatures of each thermal environment (operative temperatures during the potential period of breeding). This suggests that calling behaviour in ectotherms may take place at population‐specific thermal ranges, diverging when species are subjected to distinct thermal environments, and might imply plasticity of thermal adjustment mechanisms (seasonal and developmental acclimation) that supply species with means of coping with climate change. Furthermore, the thermal thresholds of calling at the onset of the breeding season were dissimilar between conspecific populations, suggesting that other factors besides temperature are needed to trigger the onset of reproduction. Our findings imply that global warming would not directly inhibit calling behaviour in the study species, although might affect other temperature‐dependent features of their acoustic communication system.

    <p>In the framework of H2020, the European Commission recently funded the project ReSHEALience (www.uhdc.eu). The main idea behind the project is that the long-term behaviour of structures under extremely aggressive exposure conditions can highly benefit from the use of high performance materials, in the framework of durability-based design approaches. The project consortium, coordinated by Politecnico di Milano, features 14 partners from 8 different countries, including 6 academic/research institutions and 8 industrial partners, covering the whole value chain from producers of concrete constituents to construction companies to stake-holders and end-users. The main goals of the project are the development (a) of an Ultra High Durability Concrete (UHDC) and (b) a Durability Assessment-based Design (DAD) methodology to improve structure durability and predict long-term performance under Extremely Aggressive Exposures (EAE). The project will tailor the composition of UHDC, by upgrading the UHPC/UHPFRC concept through the incorporation of tailored nanoscale constituents.</p>

    The bulk of grape juice fermentation is carried out by the yeast Saccharomyces cerevisiae, but non-Saccharomyces yeasts can modulate many sensorial aspects of the final products in ways not well understood. In this study, some of such non-conventional yeasts were screened as mixed starter cultures in a defined growth medium in both simultaneous and sequential inoculations. One strain of Starmerella bacillaris and another of Zygosaccharomyces bailii were chosen by their distinct phenotypic footprint and their ability to reduce ethanol levels at the end of fermentation. S. bacillaris losses viability strongly at the end of mixed fermentations, while Z. bailii remains viable. S. cerevisiae viability was unchanged by the presence of the other yeasts. Physiological characterization of both strains indicates that S. bacillaris behavior is overall more different from S. cerevisiae than Z. bailii. In addition, S. cerevisiae transcriptome changes to a bigger degree in the presence of S. bacillaris in comparison to mixed fermentation with Z. bailii. S. bacillaris induces the translation machinery and repress vesicular transport. Both non-Saccharomyces yeasts induce S. cerevisiae glycolytic genes, and that may be related to ethanol lowering, but some aspects of carbon-related mechanisms are specific for each strain. Z. bailii presence increases the stress-related polysaccharides trehalose and glycogen, while S. bacillaris induces gluconeogenesis genes.

    AbstractThe contemporary distribution and genetic composition of biodiversity bear a signature of species’ evolutionary histories and the effects of past climatic oscillations. For many European species, the Mediterranean peninsulas of Iberia, Italy and the Balkans acted as glacial refugia and the source of range recolonization, and as a result, they contain disproportionately high levels of diversity. As these areas are particularly threatened by future climate change, it is important to understand how past climatic changes affected their biodiversity. We use an integrated approach, combining markers with different evolutionary rates and combining phylogenetic analysis with approximate Bayesian computation and species distribution modelling across temporal scales. We relate phylogeographic processes to patterns of genetic variation in Myotis escalerai, a bat species endemic to the Iberian Peninsula. We found a distinct population structure at the mitochondrial level with a strong geographic signature, indicating lineage divergence into separate glacial refugia within the Iberian refugium. However, microsatellite markers suggest higher levels of gene flow resulting in more limited structure at recent time frames. The evolutionary history of M. escalerai was shaped by the effects of climatic oscillations and changes in forest cover and composition, while its future is threatened by climatically induced range contractions and the role of ecological barriers due to competition interactions in restricting its distribution. This study warns that Mediterranean peninsulas, which provided refuge for European biodiversity during past glaciation events, may become a trap for limited dispersal and ecologically limited endemic species under future climate change, resulting in loss of entire lineages.

    AbstractThe progress of science is tied to the standardization of measurements, instruments, and data. This is especially true in the Big Data age, where analyzing large data volumes critically hinges on the data being standardized. Accordingly, the lack of community‐sanctioned data standards in paleoclimatology has largely precluded the benefits of Big Data advances in the field. Building upon recent efforts to standardize the format and terminology of paleoclimate data, this article describes the Paleoclimate Community reporTing Standard (PaCTS), a crowdsourced reporting standard for such data. PaCTS captures which information should be included when reporting paleoclimate data, with the goal of maximizing the reuse value of paleoclimate data sets, particularly for synthesis work and comparison to climate model simulations. Initiated by the LinkedEarth project, the process to elicit a reporting standard involved an international workshop in 2016, various forms of digital community engagement over the next few years, and grassroots working groups. Participants in this process identified important properties across paleoclimate archives, in addition to the reporting of uncertainties and chronologies; they also identified archive‐specific properties and distinguished reporting standards for new versus legacy data sets. This work shows that at least 135 respondents overwhelmingly support a drastic increase in the amount of metadata accompanying paleoclimate data sets.     This repository contains the data associated with the paper Tedersoo et al. (2022) Global patterns in endemicity and vulnerability of soil fungi // Global Change Biology. DOI:10.1111/gcb.16398 Fungi are highly diverse organisms and provide a wealth of ecosystem functions. However, distribution patterns and conservation needs of fungi have been very little explored compared to charismatic animals and plants. Here we assess endemicity patterns, global change vulnerability and conservation priority areas for functional groups of soil fungi based on six global surveys using a high-resolution, long-read metabarcoding approach. Endemicity of all fungi and most functional groups peaks in tropical habitats, including Amazonia, Yucatan, West-Central Africa, Sri Lanka and New Caledonia, with a negligible island effect compared with plants and animals. We also found that fungi are vulnerable mostly to drought, heat and land cover change, particularly in dry tropical regions with high human population density. Fungal conservation areas of highest priority include herbaceous wetlands, tropical forests and woodlands. We suggest that there should be more attention focused on the conservation of fungi, especially tropical root symbiotic arbuscular mycorrhizal and ectomycorrhizal fungi, unicellular early-diverging groups and macrofungi in general. Given the low overlap between endemicity of fungi and macroorganisms, but high matching in conservation needs, detailed analyses on distribution and conservation requirements are warranted for other microorganisms and soil organisms in general.     Phytoplankton community structure and their physiological response in the vicinity of the Antarctic Polar Front (APF; 44°S to 53°S, centred at 10°E) were investigated as part of the ANT-XXVIII/3 Eddy-Pump cruise conducted in austral summer 2012. Our results show that under iron-limited View the MathML source(0.6mgm−3) can be observed at stations with deep mixed layer View the MathML source(>60m) across the APF. In contrast, light was excessive at stations with shallower mixed layer and phytoplankton were producing higher amounts of photoprotective pigments, diadinoxanthin (DD) and diatoxanthin (DT), at the expense of TChl-a, resulting in higher ratios of (DD+DT)/TChl-a. North of the APF, significantly lower silicic acid (Si(OH)4) concentrations View the MathML source(5mmolm−3) region south of the APF, on the contrary, was dominated by microphytoplankton (diatoms and dinoflagellates) with lower ratios of (DD+DT)/TChl-a, despite having been exposed to higher levels of irradiance. The significant correlation between nanophytoplankton and (DD+DT)/TChl-a indicates that differences in taxon-specific response to light are also influencing TChl-a concentration in the APF during summer. Our results reveal that provided mixing is deep and Si(OH)4 is replete, TChl-a concentrations higher than View the MathML source0.6mgm−3 are achievable in the iron-limited APF waters during summer.

    Background: Phenolic compounds are food-derived bioactive compounds well-known for their antioxidant and anti-inflammatory properties. They are in the spotlight for the management of diabetes due to their positive effects on glucose homeostasis. Materials and methods: We have performed a literature review on the main topics related to the application of phenolic compounds as functional food ingredients. This includes extraction and purification from vegetable sources and agro-industrial by-products, encapsulation to improve their solubility and bioavailability, and preclinical and clinical evidence linking these compounds with anti-diabetic activity. Objectives: (1) provide an understanding of the role of phenolic compounds on diabetes; (2) identify green technologies for phenolic compounds extraction from agri-food by-products following a biorefinery scheme; (3) underline the relevance of encapsulation techniques using nanotechnology to improve their bioavailability; (4) discuss the therapeutic efficacy of polyphenols. Results: This review compiles recent relevant research on phenolic compounds extraction from renewable resources, their purification from agri-food by-products, and encapsulation strategies using eco-friendly processes. It also highlights the preclinical and clinical evidence on phenolic compounds’ antidiabetic activity, giving insight into their mechanisms of action. Conclusions: This review explores the latest advances in polyphenols and how their benefits in glucose homeostasis can be applied toward improving the health of patients with diabetes and related conditions.

    Climate change is affecting many physical and biological processes worldwide. Anticipating its effects at the level of populations and species is imperative, especially for organisms of conservation or management concern. Previous studies have focused on estimating future species distributions and extinction probabilities directly from current climatic conditions within their geographical ranges. However, relationships between climate and population parameters may be so complex that to make these high-level predictions we need first to understand the underlying biological processes driving population size, as well as their individual response to climatic alterations. Therefore, the objective of this study is to investigate the influence that climate change may have on species population dynamics through altering breeding season.We used a mechanistic model based on drivers of rabbit reproductive physiology together with demographic simulations to show how future climate-driven changes in breeding season result in contrasting rabbit population trends across Europe. In the Iberian Peninsula, where rabbits are a native species of high ecological and economic value, breeding seasons will shorten and become more variable leading to population declines, higher extinction risk, and lower resilience to perturbations. Whereas towards north-eastern countries, rabbit numbers are expected to increase through longer and more stable reproductive periods, which augment the probability of new rabbit invasions in those areas.Our study reveals the type of mechanisms through which climate will cause alterations at the species level and emphasizes the need to focus on them in order to better foresee large-scale complex population trends. This is especially important in species like the European rabbit whose future responses may aggravate even further its dual keystone/pest problematic. Moreover, this approach allows us to predict not only distribution shifts but also future population status and growth, and to identify the demographic parameters on which to focus to mitigate global change effects.

    A continuous high-resolution Western Mediterranean sea surface temperature (SST) alkenone record spanning the past 250,000 years shows that abrupt changes were more common at warming than at cooling. During marine isotope stage (MIS) 6, SST oscillated following a stadial-interstadial pattern but at lower intensities and rates of change than in the Dansgaard/Oeschger events of MIS 3. Some of the most prominent events occurred over MISs 5 and 7, after prolonged warm periods of high stability. Climate during the whole period was predominantly maintained in interglacial-interstadial conditions, whereas the duration of stadials was much shorter.

    AbstractCalling behaviour is strongly temperature‐dependent and critical for sexual selection and reproduction in a variety of ectothermic taxa, including anuran amphibians, which are the most globally threatened vertebrates. However, few studies have explored how species respond to distinct thermal environments at time of displaying calling behaviour, and thus it is still unknown whether ongoing climate change might compromise the performance of calling activity in ectotherms. Here, we used new audio‐trapping techniques (automated sound recording and detection systems) between 2006 and 2009 to examine annual calling temperatures of five temperate anurans and their patterns of geographical and seasonal variation at the thermal extremes of species ranges, providing insights into the thermal breadths of calling activity of species, and the mechanisms that enable ectotherms to adjust to changing thermal environments. All species showed wide thermal breadths during calling behaviour (above 15 °C) and increases in calling temperatures in extremely warm populations and seasons. Thereby, calling temperatures differed both geographically and seasonally, both in terrestrial and aquatic species, and were 8–22 °C below the specific upper critical thermal limits (CTmax) and strongly associated with the potential temperatures of each thermal environment (operative temperatures during the potential period of breeding). This suggests that calling behaviour in ectotherms may take place at population‐specific thermal ranges, diverging when species are subjected to distinct thermal environments, and might imply plasticity of thermal adjustment mechanisms (seasonal and developmental acclimation) that supply species with means of coping with climate change. Furthermore, the thermal thresholds of calling at the onset of the breeding season were dissimilar between conspecific populations, suggesting that other factors besides temperature are needed to trigger the onset of reproduction. Our findings imply that global warming would not directly inhibit calling behaviour in the study species, although might affect other temperature‐dependent features of their acoustic communication system.

    <p>In the framework of H2020, the European Commission recently funded the project ReSHEALience (www.uhdc.eu). The main idea behind the project is that the long-term behaviour of structures under extremely aggressive exposure conditions can highly benefit from the use of high performance materials, in the framework of durability-based design approaches. The project consortium, coordinated by Politecnico di Milano, features 14 partners from 8 different countries, including 6 academic/research institutions and 8 industrial partners, covering the whole value chain from producers of concrete constituents to construction companies to stake-holders and end-users. The main goals of the project are the development (a) of an Ultra High Durability Concrete (UHDC) and (b) a Durability Assessment-based Design (DAD) methodology to improve structure durability and predict long-term performance under Extremely Aggressive Exposures (EAE). The project will tailor the composition of UHDC, by upgrading the UHPC/UHPFRC concept through the incorporation of tailored nanoscale constituents.</p>

    The bulk of grape juice fermentation is carried out by the yeast Saccharomyces cerevisiae, but non-Saccharomyces yeasts can modulate many sensorial aspects of the final products in ways not well understood. In this study, some of such non-conventional yeasts were screened as mixed starter cultures in a defined growth medium in both simultaneous and sequential inoculations. One strain of Starmerella bacillaris and another of Zygosaccharomyces bailii were chosen by their distinct phenotypic footprint and their ability to reduce ethanol levels at the end of fermentation. S. bacillaris losses viability strongly at the end of mixed fermentations, while Z. bailii remains viable. S. cerevisiae viability was unchanged by the presence of the other yeasts. Physiological characterization of both strains indicates that S. bacillaris behavior is overall more different from S. cerevisiae than Z. bailii. In addition, S. cerevisiae transcriptome changes to a bigger degree in the presence of S. bacillaris in comparison to mixed fermentation with Z. bailii. S. bacillaris induces the translation machinery and repress vesicular transport. Both non-Saccharomyces yeasts induce S. cerevisiae glycolytic genes, and that may be related to ethanol lowering, but some aspects of carbon-related mechanisms are specific for each strain. Z. bailii presence increases the stress-related polysaccharides trehalose and glycogen, while S. bacillaris induces gluconeogenesis genes.

For many European species, the Mediterranean peninsulas of Iberia, Italy and the Balkans acted as glacial refugia and the source of range recolonization, and as a result, they contain disproportionately high levels of diversity. As these areas are particularly threatened by future climate change, it is important to understand how past climatic changes affected their biodiversity. We use an integrated approach, combining markers with different evolutionary rates and combining phylogenetic analysis with approximate Bayesian computation and species distribution modelling across temporal scales. We relate phylogeographic processes to patterns of genetic variation in Myotis escalerai, a bat species endemic to the Iberian Peninsula. We found a distinct population structure at the mitochondrial level with a strong geographic signature, indicating lineage divergence into separate glacial refugia within the Iberian refugium. However, microsatellite markers suggest higher levels of gene flow resulting in more limited structure at recent time frames. The evolutionary history of M. escalerai was shaped by the effects of climatic oscillations and changes in forest cover and composition, while its future is threatened by climatically induced range contractions and the role of ecological barriers due to competition interactions in restricting its distribution. This study warns that Mediterranean peninsulas, which provided refuge for European biodiversity during past glaciation events, may become a trap for limited dispersal and ecologically limited endemic species under future climate change, resulting in loss of entire lineages.

    AbstractThe progress of science is tied to the standardization of measurements, instruments, and data. This is especially true in the Big Data age, where analyzing large data volumes critically hinges on the data being standardized. Accordingly, the lack of community‐sanctioned data standards in paleoclimatology has largely precluded the benefits of Big Data advances in the field. Building upon recent efforts to standardize the format and terminology of paleoclimate data, this article describes the Paleoclimate Community reporTing Standard (PaCTS), a crowdsourced reporting standard for such data. PaCTS captures which information should be included when reporting paleoclimate data, with the goal of maximizing the reuse value of paleoclimate data sets, particularly for synthesis work and comparison to climate model simulations. Initiated by the LinkedEarth project, the process to elicit a reporting standard involved an international workshop in 2016, various forms of digital community engagement over the next few years, and grassroots working groups. Participants in this process identified important properties across paleoclimate archives, in addition to the reporting of uncertainties and chronologies; they also identified archive‐specific properties and distinguished reporting standards for new versus legacy data sets. This work shows that at least 135 respondents overwhelmingly support a drastic increase in the amount of metadata accompanying paleoclimate data sets. Since such goals are at odds with present practices, we discuss a transparent path toward implementing or revising these recommendations in the near future, using both bottom‐up and top‐down approaches.
