AbstractMethods to search for low‐energy conformations, to generate a Boltzmann‐weighted ensemble of configurations, or to generate classical‐dynamical trajectories for molecular systems in the condensed liquid phase are briefly reviewed with an eye to application to biomolecular systems. After having chosen the degrees of freedom and method to generate molecular configurations, the efficiency of the search or sampling can be enhanced in various ways: (i) efficient calculation of the energy function and forces, (ii) application of a plethora of search enhancement techniques, (iii) use of a biasing potential energy term, and (iv) guiding the sampling using a reaction or transition pathway. The overview of the available methods should help the reader to choose the combination that is most suitable for the biomolecular system, degrees of freedom, interaction function, and molecular or thermodynamic properties of interest. © 2007 Wiley Periodicals, Inc. Biotechnology can greatly improve the efficiency of forest tree breeding for the production of biomass, energy, and materials. However, EU regulations impede the market introduction of genetically modified (GM) trees so their socioeconomic and environmental benefits are not realized. Recently, morphological signs of damage were reported in rabbit Achilles tendon following extracorporeal shock wave application (ESWA) with an energy flux density (EFD) of 0.6 mJ/mm(2). However, it is unknown whether or not the same can be found after ESWA to other tendons such as the quadriceps tendon.We investigated the effects of ESWA in vivo on rabbit quadriceps tendon. Animals received 1,500 SW pulses each of different EFD ranging between 0.0 and 1.2 mJ/mm(2) on either the left or right quadriceps tendon. ESWA effects were investigated by histopathological examination.ESWA with EFD of 0.5 mJ/mm(2) upwards resulted in edema within the paratenon. ESWA with EFD of 1.2 mJ/mm(2) resulted in various morphological signs of damage within the tendon and paratenon.We conclude that ESWA to the quadriceps tendon in clinical experimental use should be restricted to EFD less than 0.5 mJ/mm(2).

Dietary change presents an opportunity to meet the dual challenges of non-communicable diseases and the effects of climate change in China. Based on a food survey and reviewed data sets, we linked nutrient composition and carbon footprint data by aggregating 1950 types of foods into 28 groups. Nine dietary scenarios for both men and women were modeled based on the current diet and latest National Program for Food and Nutrition. Linear uncertainty optimization was used to produce diets meeting the Chinese Dietary Reference Intakes for adults aged 18-50years while minimizing carbon footprints. The theoretical optimal diet reduced daily footprints by 46%, but this diet was unrealistic due to limited food diversity. Constrained by acceptability, the optimal diet reduced the daily carbon footprints by 7-28%, from 3495 to 2517-3252g CO2e, for men and by 5-26%, from 3075 to 2280-2917g CO2e, for women. Dietary changes for adults are capable of benefiting China in terms of the considerable footprint reduction of 53-222Mt.CO2eyear-1, when magnified based on the Chinese population, which is the largest worldwide. Seven of eight scenarios showed that reductions in meat consumption resulted in greater reductions in greenhouse gas emissions. However, dramatic reductions in meat consumption may produce smaller reductions in emissions, as the consumption of other ingredients increases to compensate for the nutrients in meat. A trade-off between poultry and other meats (beef, pork, and lamb) is usually observed, and rice, which is a popular food in China, was the largest contributor to carbon footprint reductions. Our findings suggest that changing diets for climate change mitigation and human health is possible in China, though the per capital mitigation potential is slight lower than that in developed economies of France, Spain, Sweden, and New Zealand.

AbstractThirty‐four alcoholics were treated with acupuncture to the ear and the body in a randomized single‐blind placebo‐controlled design over 14 days. Orthodox points and placebo needles to orthodox points were used daily for a total of 10 treatments starting on the first day of admission as add‐on therapy to standard medication with carbamazepine. The primary outcome was the Clinical Institute Withdrawal Assessment (CIWA‐Ar‐scale) assessed on days 1‐6, 9 and 14. No initial differences were found regarding sociodemographic data, drinking history and alcohol‐related data, indicating successful randomization. Longitudinal analysis of the Clinical Institute Withdrawal Assessment (CIWA‐Ar‐scale) data showed that patients assigned to acupuncture had a general tendency towards better outcome results and significantly fewer withdrawal symptoms on day 14 (Wilcoxon‐W=177.500, Z=‐2.009, p = 0.045). No significant differences were found in the Beck Depression Inventory (BDI), State‐Trait Anxiety Inventory (STAI X1 and X2) and Eigenschaftswoerterliste (EWL S60). We conclude that acupuncture as an adjunctive treatment to carbamazepine medication shows promise for the treatment of alcohol withdrawal symptoms. Further investigation of this treatment modality appears to be warranted.

Amongst the identified genes, 21% showed a common induction and 31% a common repression between roots fertilised with P(i) or inoculated with the AM fungus G. rosea, while there was no obvious overlap in the expression patterns between mycorrhizal and phytohormone-treated roots. Expression patterns were further studied by comparing the results with published data obtained from roots colonised by the AM fungi Glomus mosseae and Glomus intraradices, but only very few genes were identified as being commonly regulated by all three AM fungi. Analysis of P(i) concentrations in plants colonised by either of the three AM fungi revealed that this could be due to the higher P(i) levels in plants inoculated by G. rosea compared with the other two fungi, explaining that numerous genes are commonly regulated by the interaction with G. rosea and by phosphate. Differential gene expression in roots inoculated with the three AM fungi was further studied by expression analyses of six genes from the phosphate transporter gene family in M. truncatula. While MtPT4 was induced by all three fungi, the other five genes showed different degrees of repression mirroring the functional differences in phosphate nutrition by G. rosea, G. mosseae and G. intraradices.

AbstractIndirect climate effects on tree fecundity that come through variation in size and growth (climate-condition interactions) are not currently part of models used to predict future forests. Trends in species abundances predicted from meta-analyses and species distribution models will be misleading if they depend on the conditions of individuals. Here we find from a synthesis of tree species in North America that climate-condition interactions dominate responses through two pathways, i) effects of growth that depend on climate, and ii) effects of climate that depend on tree size. Because tree fecundity first increases and then declines with size, climate change that stimulates growth promotes a shift of small trees to more fecund sizes, but the opposite can be true for large sizes. Change the depresses growth also affects fecundity. We find a biogeographic divide, with these interactions reducing fecundity in the West and increasing it in the East. Continental-scale responses of these forests are thus driven largely by indirect effects, recommending management for climate change that considers multiple demographic rates.

Native and carotenoid‐depleted peripheral purple bacterial light‐harvesting complex (LH2) were investigated by simultaneous two‐photon excited (between 1300–1500 nm) fluorescence (TPF). TPF results from direct bacteriochlorophyll excitation in both samples. The spectral position of the 2Ag − state of rhodopsin is indicated by a diminuition of the bacteriochlorophyll TPF in native LH2. In conclusion, comparison to carotenoid‐depleted samples is a conditio sine qua non for unambiguous interpretation of similar experiments.

Fluorescence resonance energy transfer (FRET) detection in fusion constructs consisting of green fluorescent protein (GFP) variants linked by a sequence that changes conformation upon modification by enzymes or binding of ligands has enabled detection of physiological processes such as Ca(2+) ion release, and protease and kinase activity. Current FRET microscopy techniques are limited to the use of spectrally distinct GFPs such as blue or cyan donors in combination with green or yellow acceptors. The blue or cyan GFPs have the disadvantages of less brightness and of autofluorescence. Here a FRET imaging method is presented that circumvents the need for spectral separation of the GFPs by determination of the fluorescence lifetime of the combined donor/acceptor emission by fluorescence lifetime imaging microscopy (FLIM). This technique gives a sensitive, reproducible, and intrinsically calibrated FRET measurement that can be used with the spectrally similar and bright yellow and green fluorescent proteins (EYFP/EGFP), a pair previously unusable for FRET applications. We demonstrate the benefits of this approach in the analysis of single-cell signaling by monitoring caspase activity in individual cells during apoptosis.

Willats;Significance Bioethanol produced from waste biomass from crops has the potential to provide a sustainable alternative to petroleum-based transportation fuel that does not compete with human food supply. The main obstacle to this approach is the resistance of this biomass to digestion. Thus, expensive energetic pretreatment and high enzyme inputs are needed to increase digestion. In this study, we screened a population of randomly mutated plants for digestibility with the aim of identifying novel factors that impact on this trait. We found a number of mutants with high digestibility and no impairments in growth or fitness. These mutants show a range of alterations in cell-wall composition, and we have mapped and characterized the mutant with the highest increase in digestibility.

AbstractMethods to search for low‐energy conformations, to generate a Boltzmann‐weighted ensemble of configurations, or to generate classical‐dynamical trajectories for molecular systems in the condensed liquid phase are briefly reviewed with an eye to application to biomolecular systems. After having chosen the degrees of freedom and method to generate molecular configurations, the efficiency of the search or sampling can be enhanced in various ways: (i) efficient calculation of the energy function and forces, (ii) application of a plethora of search enhancement techniques, (iii) use of a biasing potential energy term, and (iv) guiding the sampling using a reaction or transition pathway. Recently, morphological signs of damage were reported in rabbit Achilles tendon following extracorporeal shock wave application (ESWA) with an energy flux density (EFD) of 0.6 mJ/mm(2). However, it is unknown whether or not the same can be found after ESWA to other tendons such as the quadriceps tendon.We investigated the effects of ESWA in vivo on rabbit quadriceps tendon. Animals received 1,500 SW pulses each of different EFD ranging between 0.0 and 1.2 mJ/mm(2) on either the left or right quadriceps tendon. ESWA effects were investigated by histopathological examination.ESWA with EFD of 0.5 mJ/mm(2) upwards resulted in edema within the paratenon. ESWA with EFD of 1.2 mJ/mm(2) resulted in various morphological signs of damage within the tendon and paratenon.We conclude that ESWA to the quadriceps tendon in clinical experimental use should be restricted to EFD less than 0.5 mJ/mm(2).

Dietary change presents an opportunity to meet the dual challenges of non-communicable diseases and the effects of climate change in China. Based on a food survey and reviewed data sets, we linked nutrient composition and carbon footprint data by aggregating 1950 types of foods into 28 groups. Nine dietary scenarios for both men and women were modeled based on the current diet and latest National Program for Food and Nutrition. Linear uncertainty optimization was used to produce diets meeting the Chinese Dietary Reference Intakes for adults aged 18-50years while minimizing carbon footprints. The theoretical optimal diet reduced daily footprints by 46%, but this diet was unrealistic due to limited food diversity. Constrained by acceptability, the optimal diet reduced the daily carbon footprints by 7-28%, from 3495 to 2517-3252g CO2e, for men and by 5-26%, from 3075 to 2280-2917g CO2e, for women. Dietary changes for adults are capable of benefiting China in terms of the considerable footprint reduction of 53-222Mt.CO2eyear-1, when magnified based on the Chinese population, which is the largest worldwide. Seven of eight scenarios showed that reductions in meat consumption resulted in greater reductions in greenhouse gas emissions. However, dramatic reductions in meat consumption may produce smaller reductions in emissions, as the consumption of other ingredients increases to compensate for the nutrients in meat. A trade-off between poultry and other meats (beef, pork, and lamb) is usually observed, and rice, which is a popular food in China, was the largest contributor to carbon footprint reductions. Our findings suggest that changing diets for climate change mitigation and human health is possible in China, though the per capital mitigation potential is slight lower than that in developed economies of France, Spain, Sweden, and New Zealand.

AbstractThirty‐four alcoholics were treated with acupuncture to the ear and the body in a randomized single‐blind placebo‐controlled design over 14 days. Orthodox points and placebo needles to orthodox points were used daily for a total of 10 treatments starting on the first day of admission as add‐on therapy to standard medication with carbamazepine. The primary outcome was the Clinical Institute Withdrawal Assessment (CIWA‐Ar‐scale) assessed on days 1‐6, 9 and 14. No initial differences were found regarding sociodemographic data, drinking history and alcohol‐related data, indicating successful randomization. Longitudinal analysis of the Clinical Institute Withdrawal Assessment (CIWA‐Ar‐scale) data showed that patients assigned to acupuncture had a general tendency towards better outcome results and significantly fewer withdrawal symptoms on day 14 (Wilcoxon‐W=177.500, Z=‐2.009, p = 0.045). No significant differences were found in the Beck Depression Inventory (BDI), State‐Trait Anxiety Inventory (STAI X1 and X2) and Eigenschaftswoerterliste (EWL S60). We conclude that acupuncture as an adjunctive treatment to carbamazepine medication shows promise for the treatment of alcohol withdrawal symptoms. Further investigation of this treatment modality appears to be warranted.

Amongst the identified genes, 21% showed a common induction and 31% a common repression between roots fertilised with P(i) or inoculated with the AM fungus G. rosea, while there was no obvious overlap in the expression patterns between mycorrhizal and phytohormone-treated roots. Expression patterns were further studied by comparing the results with published data obtained from roots colonised by the AM fungi Glomus mosseae and Glomus intraradices, but only very few genes were identified as being commonly regulated by all three AM fungi. Analysis of P(i) concentrations in plants colonised by either of the three AM fungi revealed that this could be due to the higher P(i) levels in plants inoculated by G. rosea compared with the other two fungi, explaining that numerous genes are commonly regulated by the interaction with G. rosea and by phosphate. Differential gene expression in roots inoculated with the three AM fungi was further studied by expression analyses of six genes from the phosphate transporter gene family in M. truncatula. While MtPT4 was induced by all three fungi, the other five genes showed different degrees of repression mirroring the functional differences in phosphate nutrition by G. rosea, G. mosseae and G. intraradices.

AbstractIndirect climate effects on tree fecundity that come through variation in size and growth (climate-condition interactions) are not currently part of models used to predict future forests. Trends in species abundances predicted from meta-analyses and species distribution models will be misleading if they depend on the conditions of individuals. Here we find from a synthesis of tree species in North America that climate-condition interactions dominate responses through two pathways, i) effects of growth that depend on climate, and ii) effects of climate that depend on tree size. Because tree fecundity first increases and then declines with size, climate change that stimulates growth promotes a shift of small trees to more fecund sizes, but the opposite can be true for large sizes. Change the depresses growth also affects fecundity. We find a biogeographic divide, with these interactions reducing fecundity in the West and increasing it in the East. Continental-scale responses of these forests are thus driven largely by indirect effects, recommending management for climate change that considers multiple demographic rates.

Native and carotenoid‐depleted peripheral purple bacterial light‐harvesting complex (LH2) were investigated by simultaneous two‐photon excited (between 1300–1500 nm) fluorescence (TPF). TPF results from direct bacteriochlorophyll excitation in both samples. The spectral position of the 2Ag − state of rhodopsin is indicated by a diminuition of the bacteriochlorophyll TPF in native LH2. In conclusion, comparison to carotenoid‐depleted samples is a conditio sine qua non for unambiguous interpretation of similar experiments.

Fluorescence resonance energy transfer (FRET) detection in fusion constructs consisting of green fluorescent protein (GFP) variants linked by a sequence that changes conformation upon modification by enzymes or binding of ligands has enabled detection of physiological processes such as Ca(2+) ion release, and protease and kinase activity. Current FRET microscopy techniques are limited to the use of spectrally distinct GFPs such as blue or cyan donors in combination with green or yellow acceptors. The blue or cyan GFPs have the disadvantages of less brightness and of autofluorescence. Here a FRET imaging method is presented that circumvents the need for spectral separation of the GFPs by determination of the fluorescence lifetime of the combined donor/acceptor emission by fluorescence lifetime imaging microscopy (FLIM). This technique gives a sensitive, reproducible, and intrinsically calibrated FRET measurement that can be used with the spectrally similar and bright yellow and green fluorescent proteins (EYFP/EGFP), a pair previously unusable for FRET applications. We demonstrate the benefits of this approach in the analysis of single-cell signaling by monitoring caspase activity in individual cells during apoptosis.

Willats;Significance Bioethanol produced from waste biomass from crops has the potential to provide a sustainable alternative to petroleum-based transportation fuel that does not compete with human food supply. The main obstacle to this approach is the resistance of this biomass to digestion. Thus, expensive energetic pretreatment and high enzyme inputs are needed to increase digestion. In this study, we screened a population of randomly mutated plants for digestibility with the aim of identifying novel factors that impact on this trait. We found a number of mutants with high digestibility and no impairments in growth or fitness. These mutants show a range of alterations in cell-wall composition, and we have mapped and characterized the mutant with the highest increase in digestibility.
