    As atmospheric levels of CO(2) increase, reef-building corals are under greater stress from both increased sea surface temperatures and declining sea water pH. To date, most studies have focused on either coral bleaching due to warming oceans or declining calcification due to decreasing oceanic carbonate ion concentrations. Here, through the use of physiology measurements and cDNA microarrays, we show that changes in pH and ocean chemistry consistent with two scenarios put forward by the Intergovernmental Panel on Climate Change (IPCC) drive major changes in gene expression, respiration, photosynthesis and symbiosis of the coral, Acropora millepora, before affects on biomineralisation are apparent at the phenotype level. Under high CO(2) conditions corals at the phenotype level lost over half their Symbiodinium populations, and had a decrease in both photosynthesis and respiration. Changes in gene expression were consistent with metabolic suppression, an increase in oxidative stress, apoptosis and symbiont loss. Other expression patterns demonstrate upregulation of membrane transporters, as well as the regulation of genes involved in membrane cytoskeletal interactions and cytoskeletal remodeling. These widespread changes in gene expression emphasize the need to expand future studies of ocean acidification to include a wider spectrum of cellular processes, many of which may occur before impacts on calcification.

    High-latitude reefs support unique ecological communities occurring at the biogeographic boundaries between tropical and temperate marine ecosystems. Due to their lower ambient temperatures, they are regarded as potential refugia for tropical species shifting poleward due to rising sea temperatures. However, acute warming events can cause rapid shifts in the composition of high-latitude reef communities, including range contractions of temperate macroalgae and bleaching-induced mortality in corals. While bleaching has been reported on numerous high-latitude reefs, post-bleaching trajectories of benthic communities are poorly described. Consequently, the longer-term effects of thermal anomalies on high-latitude reefs are difficult to predict. Here, we use an autonomous underwater vehicle to conduct repeated surveys of three 625 m(2) plots on a coral-dominated high-latitude reef in the Houtman Abrolhos Islands, Western Australia, over a four-year period spanning a large-magnitude thermal anomaly. Quantification of benthic communities revealed high coral cover (>70%, comprising three main morphospecies) prior to the bleaching event. Plating Montipora was most susceptible to bleaching, but in the plot where it was most abundant, coral cover did not change significantly because of post-bleaching increases in branching Acropora. In the other two plots, coral cover decreased while macroalgal cover increased markedly. Overall, coral cover declined from 73% to 59% over the course of the study, while macroalgal cover increased from 11% to 24%. The significant differences in impacts and post-bleaching trajectories among plots underline the importance of understanding the underlying causes of such variation to improve predictions of how climate change will affect reefs, especially at high-latitudes.

    Even in the absence of major disturbances (e.g., cyclones, bleaching), corals are consistently subject to high levels of background mortality, which undermines individual fitness and resilience of coral colonies. Partial mortality may impact coral response to climate change by reducing colony ability to recover between major acute stressors. This study quantified proportion of injured versus uninjured colonies (the prevalence of injuries) and instantaneous measures of areal extent of injuries across individual colonies (the severity of injuries), in four common coral species along the Great Barrier Reef in Australia: massive Porites, encrusting Montipora, Acropora hyacinthus and Pocillopora damicornis. A total of 2,276 adult colonies were surveyed three latitudinal sectors, nine reefs and 27 sites along 1000 km2 on the Great Barrier Reef. The prevalence of injuries was very high, especially for Porites spp (91%) and Montipora encrusting (85%) and varied significantly, but most lay at small spatial scales (e.g., among colonies positioned <10-m apart). Similarly, severity of background partial mortality was surprisingly high (between 5% and 21%) but varied greatly among colonies within the same site and habitat. This study suggests that intraspecific variation in partial mortality between adjacent colonies may be more important than variation between colonies in different latitudinal sectors or reefs. Differences in the prevalence and severity of background partial mortality have significant ramifications for coral capacity to cope with increasing acute disturbances, such as climate-induced coral bleaching. These data are important for understanding coral responses to increasing stressors, and in particular for predicting their capacity to recover between subsequent disturbances.

    Increasing levels of carbon dioxide in the atmosphere put shallow, warm-water coral reef ecosystems, and the people who depend upon them at risk from two key global environmental stresses: 1) elevated sea surface temperature (that can cause coral bleaching and related mortality), and 2) ocean acidification. These global stressors: cannot be avoided by local management, compound local stressors, and hasten the loss of ecosystem services. Impacts to people will be most grave where a) human dependence on coral reef ecosystems is high, b) sea surface temperature reaches critical levels soonest, and c) ocean acidification levels are most severe. Where these elements align, swift action will be needed to protect people's lives and livelihoods, but such action must be informed by data and science.Designing policies to offset potential harm to coral reef ecosystems and people requires a better understanding of where CO2-related global environmental stresses could cause the most severe impacts. Mapping indicators has been proposed as a way of combining natural and social science data to identify policy actions even when the needed science is relatively nascent. To identify where people are at risk and where more science is needed, we map indicators of biological, physical and social science factors to understand how human dependence on coral reef ecosystems will be affected by globally-driven threats to corals expected in a high-CO2 world. Western Mexico, Micronesia, Indonesia and parts of Australia have high human dependence and will likely face severe combined threats. As a region, Southeast Asia is particularly at risk. Many of the countries most dependent upon coral reef ecosystems are places for which we have the least robust data on ocean acidification. These areas require new data and interdisciplinary scientific research to help coral reef-dependent human communities better prepare for a high CO2 world.

    Multiple stressors are an increasing concern in the management and conservation of ecosystems, and have been identified as a key gap in research. Coral reefs are one example of an ecosystem where management of local stressors may be a way of mitigating or delaying the effects of climate change. Predicting how multiple stressors interact, particularly in a spatially explicit fashion, is a difficult challenge. Here we use a combination of an expert-elicited Bayesian network (BN) and spatial environmental data to examine how hypothetical scenarios of climate change and local management would result in different outcomes for coral reefs on the Great Barrier Reef (GBR), Australia. Parameterizing our BN using the mean responses from our experts resulted in predictions of limited efficacy of local management in combating the effects of climate change. However, there was considerable variability in expert responses and uncertainty was high. Many reefs within the central GBR appear to be at risk of further decline based on the pessimistic opinions of our expert pool. Further parameterization of the model as more data and knowledge become available could improve predictive power. Our approach serves as a starting point for subsequent work that can fine-tune parameters and explore uncertainties in predictions of responses to management.

    Two facets of climate change--increased tropical storm intensity and ocean acidification--are expected to detrimentally affect reef-building organisms by increasing their mortality rates and decreasing their calcification rates. Our current understanding of these effects is largely based on individual organisms' short-term responses to experimental manipulations. However, predicting the ecologically-relevant effects of climate change requires understanding the long-term demographic implications of these organism-level responses. In this study, we investigate how storm intensity and calcification rate interact to affect population dynamics of the table coral Acropora hyacinthus, a dominant and geographically widespread ecosystem engineer on wave-exposed Indo-Pacific reefs. We develop a mechanistic framework based on the responses of individual-level demographic rates to changes in the physical and chemical environment, using a size-structured population model that enables us to rigorously incorporate uncertainty. We find that table coral populations are vulnerable to future collapse, placing in jeopardy many other reef organisms that are dependent upon them for shelter and food. Resistance to collapse is largely insensitive to predicted changes in storm intensity, but is highly dependent on the extent to which calcification influences both the mechanical properties of reef substrate and the colony-level trade-off between growth rate and skeletal strength. This study provides the first rigorous quantitative accounting of the demographic implications of the effects of ocean acidification and changes in storm intensity, and provides a template for further studies of climate-induced shifts in ecosystems, including coral reefs.

    Here, we summarise the extinction risk of the sharks and rays endemic to coastal, shelf, and slope waters of the southwest Indian Ocean and adjacent waters (SWIO+, Namibia to Kenya, including SWIO islands). This region is a hotspot of endemic and evolutionarily distinct sharks and rays. Nearly one-fifth (n = 13 of 70, 18.6%) of endemic sharks and rays are threatened, of these: one is Critically Endangered, five are Endangered, and seven are Vulnerable. A further seven (10.0%) are Near Threatened, 33 (47.1%) are Least Concern, and 17 (24.3%) are Data Deficient. While the primary threat is overfishing, there are the first signs that climate change is contributing to elevated extinction risk through habitat reduction and inshore distributional shifts. By backcasting their status, few endemic species were threatened in 1980, but this changed soon after the emergence of targeted shark and ray fisheries. South Africa has the highest national conservation responsibility, followed by Mozambique and Madagascar. Yet, while fisheries management and enforcement have improved in South Africa over recent decades, substantial improvements are urgently needed elsewhere. To avoid extinction and ensure robust populations of the region’s endemic sharks and rays and maintain ecosystem functionality, there is an urgent need for the strict protection of Critically Endangered and Endangered species and sustainable management of Vulnerable, Near Threatened, and Least Concern species, underpinned by species-level data collection and reduction of incidental catch.

    Climate change will affect key ecological processes that structure natural communities, but the outcome of interactions between individuals and species will depend on their thermal plasticity. We tested how short- and long-term exposure to projected future temperatures affects intraspecific and interspecific competitive interactions in two species of coral reef damselfishes. In conspecific contests, juvenile Ambon damselfish, Pomacentrus amboinensis, exhibited no change in aggressive interactions after 4d exposure to higher temperatures. However, after 90d of exposure, fish showed a nonadaptive reduction in aggression at elevated temperatures. Conversely, 4d exposure to higher temperature increased aggression towards conspecifics in the lemon damselfish, Pomacentrus moluccensis. 90d exposure began to reduce this pattern, but overall there was little effect of temperature. Aggression in interspecific contests increased with short-term exposure, but was significantly lower after long-term exposure indicative of acclimation. Our results show how the length of exposure to elevated temperature can affect the outcome of competitive interactions. Furthermore, we illustrate that results from intraspecific contests may not accurately predict interspecific interactions, which will challenge our ability to generalise the effects of warming on competitive interactions.

    The specific activity of aminoacyl-tRNA synthetases (spAARS), an index of growth rate, and of the electron transport system (spETS), an index of respiration, was measured in three size fractions (73-150 μm, >150 μm and >350 μm) of zooplankton during five cruises to tropical coastal waters of the Kimberley coast (North West Australia) and four cruises to waters of the Great Barrier Reef (GBR; North East Australia). The N-specific biomass of plankton was 3-4-fold higher in the Kimberley than on the GBR in all 3 size classes: Kimberley 1.27, 3.63, 1.94 mg m-3; GBR 0.36, 0.88 and 0.58 mg m-3 in the 73-150 μm, >150 μm and >350 μm size classes, respectively. Similarly, spAARS activity in the Kimberley was greater than that of the GBR: 88.4, 132.2, and 147.6 nmol PPi hr-1 mg protein -1 in the Kimberley compared with 71.7, 82.0 and 83.8 nmol PPi hr-1 mg protein -1 in the GBR, for the 73-150 μm, >150 μm and >350 μm size classes, respectively. Specific ETS activity showed similar differences in scale between the two coasts: 184.6, 148.8 and 92.2 μL O2 hr-1 mg protein-1 in the Kimberley, against 86.5, 88.3 and 71.3 μL O2 hr-1 mg protein-1 in the GBR. On the basis of these measurements, we calculated that >150 μm zooplankton grazing accounted for 7% of primary production in the Kimberley and 8% in GBR waters. Area-specific respiration by >73 μm zooplankton was 7-fold higher in the Kimberley than on the GBR and production by >150 μm zooplankton was of the order of 278 mg C m-2 d-1 in the Kimberley and 42 mg C m-2 d-1 on the GBR. We hypothesize that the much stronger physical forcing on the North West shelf is the principal driver of higher rates in the west than in the east of the continent.

Managing coral reefs for resilience to climate change is a popular concept but has been difficult to implement because the empirical scientific evidence has either not been evaluated or is sometimes unsupportive of theory, which leads to uncertainty when considering methods and identifying priority reefs. We asked experts and reviewed the scientific literature for guidance on the multiple physical and biological factors that affect the ability of coral reefs to resist and recover from climate disturbance. Eleven key factors to inform decisions based on scaling scientific evidence and the achievability of quantifying the factors were identified. Factors important to resistance and recovery, which are important components of resilience, were not strongly related, and should be assessed independently. The abundance of resistant (heat-tolerant) coral species and past temperature variability were perceived to provide the greatest resistance to climate change, while coral recruitment rates, and macroalgae abundance were most influential in the recovery process. Based on the 11 key factors, we tested an evidence-based framework for climate change resilience in an Indonesian marine protected area. The results suggest our evidence-weighted framework improved upon existing un-weighted methods in terms of characterizing resilience and distinguishing priority sites. The evaluation supports the concept that, despite high ecological complexity, relatively few strong variables can be important in influencing ecosystem dynamics. This is the first rigorous assessment of factors promoting coral reef resilience based on their perceived importance, empirical evidence, and feasibility of measurement. There were few differences between scientists' perceptions of factor importance and the scientific evidence found in journal publications but more before and after impact studies will be required to fully test the validity of all the factors. The methods here will increase the feasibility and defensibility of including key resilience metrics in evaluations of coral reefs, as well as reduce costs.     As atmospheric levels of CO(2) increase, reef-building corals are under greater stress from both increased sea surface temperatures and declining sea water pH. To date, most studies have focused on either coral bleaching due to warming oceans or declining calcification due to decreasing oceanic carbonate ion concentrations. Here, through the use of physiology measurements and cDNA microarrays, we show that changes in pH and ocean chemistry consistent with two scenarios put forward by the Intergovernmental Panel on Climate Change (IPCC) drive major changes in gene expression, respiration, photosynthesis and symbiosis of the coral, Acropora millepora, before affects on biomineralisation are apparent at the phenotype level. Under high CO(2) conditions corals at the phenotype level lost over half their Symbiodinium populations, and had a decrease in both photosynthesis and respiration. Changes in gene expression were consistent with metabolic suppression, an increase in oxidative stress, apoptosis and symbiont loss. Other expression patterns demonstrate upregulation of membrane transporters, as well as the regulation of genes involved in membrane cytoskeletal interactions and cytoskeletal remodeling. These widespread changes in gene expression emphasize the need to expand future studies of ocean acidification to include a wider spectrum of cellular processes, many of which may occur before impacts on calcification.

    High-latitude reefs support unique ecological communities occurring at the biogeographic boundaries between tropical and temperate marine ecosystems. Due to their lower ambient temperatures, they are regarded as potential refugia for tropical species shifting poleward due to rising sea temperatures. However, acute warming events can cause rapid shifts in the composition of high-latitude reef communities, including range contractions of temperate macroalgae and bleaching-induced mortality in corals. While bleaching has been reported on numerous high-latitude reefs, post-bleaching trajectories of benthic communities are poorly described. Consequently, the longer-term effects of thermal anomalies on high-latitude reefs are difficult to predict. Here, we use an autonomous underwater vehicle to conduct repeated surveys of three 625 m(2) plots on a coral-dominated high-latitude reef in the Houtman Abrolhos Islands, Western Australia, over a four-year period spanning a large-magnitude thermal anomaly. Quantification of benthic communities revealed high coral cover (>70%, comprising three main morphospecies) prior to the bleaching event. Plating Montipora was most susceptible to bleaching, but in the plot where it was most abundant, coral cover did not change significantly because of post-bleaching increases in branching Acropora. In the other two plots, coral cover decreased while macroalgal cover increased markedly. Overall, coral cover declined from 73% to 59% over the course of the study, while macroalgal cover increased from 11% to 24%. The significant differences in impacts and post-bleaching trajectories among plots underline the importance of understanding the underlying causes of such variation to improve predictions of how climate change will affect reefs, especially at high-latitudes.

    Even in the absence of major disturbances (e.g., cyclones, bleaching), corals are consistently subject to high levels of background mortality, which undermines individual fitness and resilience of coral colonies. Partial mortality may impact coral response to climate change by reducing colony ability to recover between major acute stressors. This study quantified proportion of injured versus uninjured colonies (the prevalence of injuries) and instantaneous measures of areal extent of injuries across individual colonies (the severity of injuries), in four common coral species along the Great Barrier Reef in Australia: massive Porites, encrusting Montipora, Acropora hyacinthus and Pocillopora damicornis. A total of 2,276 adult colonies were surveyed three latitudinal sectors, nine reefs and 27 sites along 1000 km2 on the Great Barrier Reef. The prevalence of injuries was very high, especially for Porites spp (91%) and Montipora encrusting (85%) and varied significantly, but most lay at small spatial scales (e.g., among colonies positioned <10-m apart). Similarly, severity of background partial mortality was surprisingly high (between 5% and 21%) but varied greatly among colonies within the same site and habitat. This study suggests that intraspecific variation in partial mortality between adjacent colonies may be more important than variation between colonies in different latitudinal sectors or reefs. Differences in the prevalence and severity of background partial mortality have significant ramifications for coral capacity to cope with increasing acute disturbances, such as climate-induced coral bleaching. These data are important for understanding coral responses to increasing stressors, and in particular for predicting their capacity to recover between subsequent disturbances.

These global stressors: cannot be avoided by local management, compound local stressors, and hasten the loss of ecosystem services. Impacts to people will be most grave where a) human dependence on coral reef ecosystems is high, b) sea surface temperature reaches critical levels soonest, and c) ocean acidification levels are most severe. Where these elements align, swift action will be needed to protect people's lives and livelihoods, but such action must be informed by data and science.Designing policies to offset potential harm to coral reef ecosystems and people requires a better understanding of where CO2-related global environmental stresses could cause the most severe impacts. Mapping indicators has been proposed as a way of combining natural and social science data to identify policy actions even when the needed science is relatively nascent. To identify where people are at risk and where more science is needed, we map indicators of biological, physical and social science factors to understand how human dependence on coral reef ecosystems will be affected by globally-driven threats to corals expected in a high-CO2 world. Western Mexico, Micronesia, Indonesia and parts of Australia have high human dependence and will likely face severe combined threats. As a region, Southeast Asia is particularly at risk. Many of the countries most dependent upon coral reef ecosystems are places for which we have the least robust data on ocean acidification. These areas require new data and interdisciplinary scientific research to help coral reef-dependent human communities better prepare for a high CO2 world.

    Multiple stressors are an increasing concern in the management and conservation of ecosystems, and have been identified as a key gap in research. Coral reefs are one example of an ecosystem where management of local stressors may be a way of mitigating or delaying the effects of climate change. Predicting how multiple stressors interact, particularly in a spatially explicit fashion, is a difficult challenge. Here we use a combination of an expert-elicited Bayesian network (BN) and spatial environmental data to examine how hypothetical scenarios of climate change and local management would result in different outcomes for coral reefs on the Great Barrier Reef (GBR), Australia. Parameterizing our BN using the mean responses from our experts resulted in predictions of limited efficacy of local management in combating the effects of climate change. However, there was considerable variability in expert responses and uncertainty was high. Many reefs within the central GBR appear to be at risk of further decline based on the pessimistic opinions of our expert pool. Further parameterization of the model as more data and knowledge become available could improve predictive power. Our approach serves as a starting point for subsequent work that can fine-tune parameters and explore uncertainties in predictions of responses to management.

    Two facets of climate change--increased tropical storm intensity and ocean acidification--are expected to detrimentally affect reef-building organisms by increasing their mortality rates and decreasing their calcification rates. Our current understanding of these effects is largely based on individual organisms' short-term responses to experimental manipulations. However, predicting the ecologically-relevant effects of climate change requires understanding the long-term demographic implications of these organism-level responses. In this study, we investigate how storm intensity and calcification rate interact to affect population dynamics of the table coral Acropora hyacinthus, a dominant and geographically widespread ecosystem engineer on wave-exposed Indo-Pacific reefs. We develop a mechanistic framework based on the responses of individual-level demographic rates to changes in the physical and chemical environment, using a size-structured population model that enables us to rigorously incorporate uncertainty. We find that table coral populations are vulnerable to future collapse, placing in jeopardy many other reef organisms that are dependent upon them for shelter and food. Resistance to collapse is largely insensitive to predicted changes in storm intensity, but is highly dependent on the extent to which calcification influences both the mechanical properties of reef substrate and the colony-level trade-off between growth rate and skeletal strength. This study provides the first rigorous quantitative accounting of the demographic implications of the effects of ocean acidification and changes in storm intensity, and provides a template for further studies of climate-induced shifts in ecosystems, including coral reefs.

    Here, we summarise the extinction risk of the sharks and rays endemic to coastal, shelf, and slope waters of the southwest Indian Ocean and adjacent waters (SWIO+, Namibia to Kenya, including SWIO islands). This region is a hotspot of endemic and evolutionarily distinct sharks and rays. Nearly one-fifth (n = 13 of 70, 18.6%) of endemic sharks and rays are threatened, of these: one is Critically Endangered, five are Endangered, and seven are Vulnerable. A further seven (10.0%) are Near Threatened, 33 (47.1%) are Least Concern, and 17 (24.3%) are Data Deficient. While the primary threat is overfishing, there are the first signs that climate change is contributing to elevated extinction risk through habitat reduction and inshore distributional shifts. By backcasting their status, few endemic species were threatened in 1980, but this changed soon after the emergence of targeted shark and ray fisheries. South Africa has the highest national conservation responsibility, followed by Mozambique and Madagascar. Yet, while fisheries management and enforcement have improved in South Africa over recent decades, substantial improvements are urgently needed elsewhere. To avoid extinction and ensure robust populations of the region’s endemic sharks and rays and maintain ecosystem functionality, there is an urgent need for the strict protection of Critically Endangered and Endangered species and sustainable management of Vulnerable, Near Threatened, and Least Concern species, underpinned by species-level data collection and reduction of incidental catch.

    Climate change will affect key ecological processes that structure natural communities, but the outcome of interactions between individuals and species will depend on their thermal plasticity. We tested how short- and long-term exposure to projected future temperatures affects intraspecific and interspecific competitive interactions in two species of coral reef damselfishes. In conspecific contests, juvenile Ambon damselfish, Pomacentrus amboinensis, exhibited no change in aggressive interactions after 4d exposure to higher temperatures. However, after 90d of exposure, fish showed a nonadaptive reduction in aggression at elevated temperatures. Conversely, 4d exposure to higher temperature increased aggression towards conspecifics in the lemon damselfish, Pomacentrus moluccensis. 90d exposure began to reduce this pattern, but overall there was little effect of temperature. Aggression in interspecific contests increased with short-term exposure, but was significantly lower after long-term exposure indicative of acclimation. Our results show how the length of exposure to elevated temperature can affect the outcome of competitive interactions. Furthermore, we illustrate that results from intraspecific contests may not accurately predict interspecific interactions, which will challenge our ability to generalise the effects of warming on competitive interactions.

    The specific activity of aminoacyl-tRNA synthetases (spAARS), an index of growth rate, and of the electron transport system (spETS), an index of respiration, was measured in three size fractions (73-150 μm, >150 μm and >350 μm) of zooplankton during five cruises to tropical coastal waters of the Kimberley coast (North West Australia) and four cruises to waters of the Great Barrier Reef (GBR; North East Australia). The N-specific biomass of plankton was 3-4-fold higher in the Kimberley than on the GBR in all 3 size classes: Kimberley 1.27, 3.63, 1.94 mg m-3; GBR 0.36, 0.88 and 0.58 mg m-3 in the 73-150 μm, >150 μm and >350 μm size classes, respectively. Similarly, spAARS activity in the Kimberley was greater than that of the GBR: 88.4, 132.2, and 147.6 nmol PPi hr-1 mg protein -1 in the Kimberley compared with 71.7, 82.0 and 83.8 nmol PPi hr-1 mg protein -1 in the GBR, for the 73-150 μm, >150 μm and >350 μm size classes, respectively. Specific ETS activity showed similar differences in scale between the two coasts: 184.6, 148.8 and 92.2 μL O2 hr-1 mg protein-1 in the Kimberley, against 86.5, 88.3 and 71.3 μL O2 hr-1 mg protein-1 in the GBR. On the basis of these measurements, we calculated that >150 μm zooplankton grazing accounted for 7% of primary production in the Kimberley and 8% in GBR waters. Area-specific respiration by >73 μm zooplankton was 7-fold higher in the Kimberley than on the GBR and production by >150 μm zooplankton was of the order of 278 mg C m-2 d-1 in the Kimberley and 42 mg C m-2 d-1 on the GBR. We hypothesize that the much stronger physical forcing on the North West shelf is the principal driver of higher rates in the west than in the east of the continent.

    La gestion des récifs coralliens pour la résilience au changement climatique est un concept populaire, mais il a été difficile à mettre en œuvre car les preuves scientifiques empiriques n'ont pas été évaluées ou ne sont parfois pas favorables à la théorie, ce qui conduit à l'incertitude lors de l'examen des méthodes et de l'identification des récifs prioritaires. Managing coral reefs for resilience to climate change is a popular concept but has been difficult to implement because the empirical scientific evidence has either not been evaluated or is sometimes unsupportive of theory, which leads to uncertainty when considering methods and identifying priority reefs. We asked experts and reviewed the scientific literature for guidance on the multiple physical and biological factors that affect the ability of coral reefs to resist and recover from climate disturbance. Eleven key factors to inform decisions based on scaling scientific evidence and the achievability of quantifying the factors were identified. Factors important to resistance and recovery, which are important components of resilience, were not strongly related, and should be assessed independently. The abundance of resistant (heat-tolerant) coral species and past temperature variability were perceived to provide the greatest resistance to climate change, while coral recruitment rates, and macroalgae abundance were most influential in the recovery process. Based on the 11 key factors, we tested an evidence-based framework for climate change resilience in an Indonesian marine protected area. The results suggest our evidence-weighted framework improved upon existing un-weighted methods in terms of characterizing resilience and distinguishing priority sites. The evaluation supports the concept that, despite high ecological complexity, relatively few strong variables can be important in influencing ecosystem dynamics. This is the first rigorous assessment of factors promoting coral reef resilience based on their perceived importance, empirical evidence, and feasibility of measurement. There were few differences between scientists' perceptions of factor importance and the scientific evidence found in journal publications but more before and after impact studies will be required to fully test the validity of all the factors. The methods here will increase the feasibility and defensibility of including key resilience metrics in evaluations of coral reefs, as well as reduce costs.
