Long-term and whole-life cycle effects are particularly unknown, because such experiments are logistically challenging, space demanding, exclude long-lived species, and require controlled, restricted feeding regimes—otherwise increased consumption could mask potential growth effects. Here, we report on repeated, long-term, food-controlled experiments to rear large populations (>4,000 individuals total) of the experimental model and ecologically important forage fish Menidia menidia (Atlantic silverside) under contrasting temperature (17°, 24°, and 28°C) and pCO2 conditions (450 vs. 2,200 μatm) from fertilization to a third of this annual species' life span. Quantile analyses of trait distributions showed mostly negative effects of high pCO2 on long-term growth. At 17°C and 28°C, but not at 24°C, high pCO2 fish were significantly shorter [17°C: -5 to -9%; 28°C: -3%] and weighed less [17°C: -6 to -18%; 28°C: -8%] compared to ambient pCO2 fish. Reductions in fish weight were smaller than in length, which is why high pCO2 fish at 17°C consistently exhibited a higher Fulton's k (weight/length ratio). Notably, it took more than 100 days of rearing for statistically significant length differences to emerge between treatment populations, showing that cumulative, long-term CO2 effects could exist elsewhere but are easily missed by short experiments. Long-term rearing had another benefit: it allowed sexing the surviving fish, thereby enabling rare sex-specific analyses of trait distributions under contrasting CO2 environments. We found that female silversides grew faster than males, but there was no interaction between CO2 and sex, indicating that males and females were similarly affected by high pCO2. Because Atlantic silversides are known to exhibit temperature-dependent sex determination, we also analyzed sex ratios, revealing no evidence for CO2-dependent sex determination in this species. In order to allow full comparability with other ocean acidification data sets, the R package seacarb (Gattuso et al, 2020) was used to compute a complete and consistent set of carbonate system variables, as described by Nisumaa et al. (2010). In this dataset the original values were archived in addition with the recalculated parameters (see related PI). The date of carbonate chemistry calculation by seacarb is 2020-12-25.

Global warming and direct anthropogenic impacts, such as water extraction, are largely affecting water budgets in Mediterranean wetlands, thereby increasing wetland salinities and isolation, and decreasing water depths and hydroperiods (duration of the inundation period). These wetland features are key elements structuring waterbird communities. However, the ultimate and net consequences of these dynamic conditions on waterbird assemblages are largely unknown. We combined a regular sampling on waterbird presence through the 2008 annual cycle with in-situ data on these relevant environmental predictors of waterbird distribution to model habitat selection for 69 individual species in a typical Mediterranean wetland network in south-western Spain. Species association with environmental features were subsequently used to predict changes in habitat suitability for each species under three climate change scenarios (encompassing changes in environment that ranged from 10% to 50% change as predicted by climatic models). Waterbirds distributed themselves unevenly throughout environmental gradients and water salinity was the most important gradient structuring the distribution of the community. Environmental suitability for the guilds of diving birds and vegetation gleaners will be reduced according to future climate scenarios, while most small wading birds will benefit from changing conditions. Resident species and those that breed in this wetland network will be also more impacted than those using this area for wintering or stopover. We provide here a tool that can be used in a horizon-scanning framework to identify emerging issues on waterbird conservation and to anticipate suitable management actions : Datasets as supporting information to article “How will climate change affect endangered Mediterranean waterbirds?” to be published in PLOS ONE. Integrated multitrophic aquaculture (IMTA) is a versatile technology emerging as an ecological and sustainable solution for traditional monoculture aquacultures in terms of effluent treatment. Nevertheless, IMTA is still poorly applied in aquaculture industry due to, among other reasons, the lack of effective, low-investment and low-maintenance solutions. In this study, one has developed a practical and low maintenance IMTA-pilot system, settled in a semi-intensive coastal aquaculture. The optimisation and performance of the system was validated using Ulva spp., a macroalgae that naturally grows in the fishponds of the local aquaculture. Several cultivation experiments were performed at lab-scale and in the IMTA-pilot system, in static mode. The specific growth rate (SGR), yield, nutrient removal, N and C enrichment, protein and pigment content were monitored. Ulva spp. successfully thrived in effluent from the fish species sea bream (Sparus aurata) and sea bass (Dicentrarchus labrax) production tanks and significantly reduced inorganic nutrient load in the effluent, particularly, NH4+, PO43− and NO3−. The enrichment of nitrogen in Ulva spp.’s tissues indicated nitrogen assimilation by the algae, though, the cultivated Ulva spp. showed lower amounts of protein and pigments in comparison to the wild type. This study indicates that the designed IMTA-pilot system is an efficient solution for fish effluent treatment and Ulva spp., a suitable effluent remediator.

The Australian fairy penguin (also known as little blue penguin, blue penguin and little penguin) is one of the smallest penguins. It is found widely along the southern coastlines of Australia and the Otago coast of New Zealand. They have a slate-blue plumage. Recent genetic, morphological and behavioral research has demonstrated that the Australian fairy penguin is a separate species to the New Zealand little blue penguin, however this still remains controversial. Populations have recently declined, and they are considered as Least Concern by the International Union for Conservation of Nature (IUCN), however this assessment still classifies the Australian and New Zealand species as conspecific.We sequenced the genome of an adult Fairy penguin from Phillip Island, Victoria, Australia (provided by Peter Dann) to a depth of approximately 137x with short reads from a series of libraries with various insert sizes (250bp-20Kb). The assembled scaffolds of high quality sequences total 1.28Gb, with the contig and scaffold N50 values of 119.59Kb and 27.92Mb respectively. We identified 17188 protein-coding genes.

The species occupying these habitats are adapted to a world of extremes, which may render them robust to the changing climate or more vulnerable if they are at their physiological limits. We characterized the diurnal, seasonal and interannual patterns of flux in biogeochemistry across an intertidal gradient on a temperate sandstone platform in eastern Australia over 6 years (2009–2015) and present a synthesis of our current understanding of this habitat in context with global change. We used rock pools as natural mesocosms to determine biogeochemistry dynamics and patterns of eco‐stress experienced by resident biota. In situ measurements and discrete water samples were collected night and day during neap low tide events to capture diurnal biogeochemistry cycles. Calculation of pHT using total alkalinity (TA) and dissolved inorganic carbon (DIC) revealed that the mid‐intertidal habitat exhibited the greatest flux over the years (pHT 7.52–8.87), and over a single tidal cycle (1.11 pHT units), while the low‐intertidal (pHT 7.82–8.30) and subtidal (pHT 7.87–8.30) were less variable. Temperature flux was also greatest in the mid‐intertidal (8.0–34.5°C) and over a single tidal event (14°C range), as typical of temperate rocky shores. Mean TA and DIC increased at night and decreased during the day, with the most extreme conditions measured in the mid‐intertidal owing to prolonged emersion periods. Temporal sampling revealed that net ecosystem calcification and production were highest during the day and lowest at night, particularly in the mid‐intertidal. Characterization of biogeochemical fluctuations in a world of extremes demonstrates the variable conditions that intertidal biota routinely experience and highlight potential microhabitat‐specific vulnerabilities and climate change refugia. Fisheries and Oceans Canada Quebec Region (DFO-Qc) conducts a multidisciplinary scientific bottom trawl survey in the estuary and northern Gulf of St. Lawrence (NAFO areas 4RST) every year since 1978. Survey data are collected following a stratified random sampling with a bottom trawl. The main objectives are to examine spatial and temporal changes in the distribution and relative abundance of fish and their assemblages and biological parameters of commercial species. Over the years, this survey has been conducted aboard five vessels: the MV Gadus Atlantica (1978-1994), the MV Lady Hammond (1984-1990), the CCGS Alfred Needler (1990-2005), the CCGS Teleost ( 2004-2022) and since 2022 the CCGS John Cabot. The objectives, the protocols, the identification of species as well as the trawl used during the various surveys changed over time. The data are therefore not directly comparable between these surveys. Comparative analyzes were carried between vessels and conversion factors are available for a number of species. Contact the team for more information. This data constitutes an OBIS version of the data collected from 2004 to 2021 onboard the CCGS Teleost. At each sampling station, a Campelen 1800 shrimp trawl with a 12.7 mm mesh lining in the codend is towed for 15 minutes on the bottom at each sampling station. Physical oceanographic data are also collected at most stations using CTDs attached to the back of the trawl, a rosette and a zooplankton net. The OBIS view of this dataset includes presence and biomass information for fish and invertebrates species at the survey station locations. Data collected onboard the CCGS Alfred Needler (1990-2005) are also available on Obis.

1. Tidal stream energy converters (turbines) are currently being installed in tidally energetic coastal sites. However, there is currently a high level of uncertainty surrounding the potential environmental impacts on marine mammals. This is a key consenting risk to commercial introduction of tidal energy technology. Concerns derive primarily from the potential for injury to marine mammals through collisions with moving components of turbines. To understand the nature of this risk, information on how animals respond to tidal turbines is urgently required. 2. We measured the behaviour of harbour seals in response to acoustic playbacks of simulated tidal turbine sound within a narrow coastal channel subject to strong, tidally induced currents. This was carried out using data from animal-borne GPS tags and shore-based observations, which were analysed to quantify behavioural responses to the turbine sound. 3. Results showed that the playback state (silent control or turbine signal) was not a significant predictor of the overall number of seals sighted within the channel. 4. However, there was a localised impact of the turbine signal; tagged harbour seals exhibited significant spatial avoidance of the sound which resulted in a reduction in the usage by seals of between 11 and 41% at the playback location. The significant decline in usage extended to 500 m from the playback location at which usage decreased by between 1 and 9% during playback. 5. Synthesis and applications: This study provides important information for policy makers looking to assess the potential impacts of tidal turbines and advise on development of the tidal energy industry. Results showing that seals avoid tidal turbine sound suggest that a proportion of seals encountering tidal turbines will exhibit behavioural responses resulting in avoidance of physical injury; in practice, the empirical changes in usage can be used directly as avoidance rates when using collision risk models to predict the effects of tidal turbines on seals. There is now a clear need to measure how marine mammals behave in response to actual operating tidal turbines in the long term to learn whether marine mammals and tidal turbines can co-exist safely at the scales currently envisaged for the industry. Long-term and whole-life cycle effects are particularly unknown, because such experiments are logistically challenging, space demanding, exclude long-lived species, and require controlled, restricted feeding regimes—otherwise increased consumption could mask potential growth effects. Here, we report on repeated, long-term, food-controlled experiments to rear large populations (>4,000 individuals total) of the experimental model and ecologically important forage fish Menidia menidia (Atlantic silverside) under contrasting temperature (17°, 24°, and 28°C) and pCO2 conditions (450 vs. 2,200 μatm) from fertilization to a third of this annual species' life span. Quantile analyses of trait distributions showed mostly negative effects of high pCO2 on long-term growth. At 17°C and 28°C, but not at 24°C, high pCO2 fish were significantly shorter [17°C: -5 to -9%; 28°C: -3%] and weighed less [17°C: -6 to -18%; 28°C: -8%] compared to ambient pCO2 fish. Reductions in fish weight were smaller than in length, which is why high pCO2 fish at 17°C consistently exhibited a higher Fulton's k (weight/length ratio). Notably, it took more than 100 days of rearing for statistically significant length differences to emerge between treatment populations, showing that cumulative, long-term CO2 effects could exist elsewhere but are easily missed by short experiments. Long-term rearing had another benefit: it allowed sexing the surviving fish, thereby enabling rare sex-specific analyses of trait distributions under contrasting CO2 environments. We found that female silversides grew faster than males, but there was no interaction between CO2 and sex, indicating that males and females were similarly affected by high pCO2. Because Atlantic silversides are known to exhibit temperature-dependent sex determination, we also analyzed sex ratios, revealing no evidence for CO2-dependent sex determination in this species. In order to allow full comparability with other ocean acidification data sets, the R package seacarb (Gattuso et al, 2020) was used to compute a complete and consistent set of carbonate system variables, as described by Nisumaa et al. (2010). In this dataset the original values were archived in addition with the recalculated parameters (see related PI). The date of carbonate chemistry calculation by seacarb is 2020-12-25.

Global warming and direct anthropogenic impacts, such as water extraction, are largely affecting water budgets in Mediterranean wetlands, thereby increasing wetland salinities and isolation, and decreasing water depths and hydroperiods (duration of the inundation period). These wetland features are key elements structuring waterbird communities. However, the ultimate and net consequences of these dynamic conditions on waterbird assemblages are largely unknown. We combined a regular sampling on waterbird presence through the 2008 annual cycle with in-situ data on these relevant environmental predictors of waterbird distribution to model habitat selection for 69 individual species in a typical Mediterranean wetland network in south-western Spain. Species association with environmental features were subsequently used to predict changes in habitat suitability for each species under three climate change scenarios (encompassing changes in environment that ranged from 10% to 50% change as predicted by climatic models). Waterbirds distributed themselves unevenly throughout environmental gradients and water salinity was the most important gradient structuring the distribution of the community. Environmental suitability for the guilds of diving birds and vegetation gleaners will be reduced according to future climate scenarios, while most small wading birds will benefit from changing conditions. Resident species and those that breed in this wetland network will be also more impacted than those using this area for wintering or stopover. We provide here a tool that can be used in a horizon-scanning framework to identify emerging issues on waterbird conservation and to anticipate suitable management actions : Datasets as supporting information to article “How will climate change affect endangered Mediterranean waterbirds?” to be published in PLOS ONE. Integrated multitrophic aquaculture (IMTA) is a versatile technology emerging as an ecological and sustainable solution for traditional monoculture aquacultures in terms of effluent treatment. Nevertheless, IMTA is still poorly applied in aquaculture industry due to, among other reasons, the lack of effective, low-investment and low-maintenance solutions. In this study, one has developed a practical and low maintenance IMTA-pilot system, settled in a semi-intensive coastal aquaculture. The optimisation and performance of the system was validated using Ulva spp., a macroalgae that naturally grows in the fishponds of the local aquaculture. Several cultivation experiments were performed at lab-scale and in the IMTA-pilot system, in static mode. The specific growth rate (SGR), yield, nutrient removal, N and C enrichment, protein and pigment content were monitored. Ulva spp. successfully thrived in effluent from the fish species sea bream (Sparus aurata) and sea bass (Dicentrarchus labrax) production tanks and significantly reduced inorganic nutrient load in the effluent, particularly, NH4+, PO43− and NO3−. The enrichment of nitrogen in Ulva spp.’s tissues indicated nitrogen assimilation by the algae, though, the cultivated Ulva spp. showed lower amounts of protein and pigments in comparison to the wild type. This study indicates that the designed IMTA-pilot system is an efficient solution for fish effluent treatment and Ulva spp., a suitable effluent remediator.

The Australian fairy penguin (also known as little blue penguin, blue penguin and little penguin) is one of the smallest penguins. It is found widely along the southern coastlines of Australia and the Otago coast of New Zealand. They have a slate-blue plumage. Recent genetic, morphological and behavioral research has demonstrated that the Australian fairy penguin is a separate species to the New Zealand little blue penguin, however this still remains controversial. Populations have recently declined, and they are considered as Least Concern by the International Union for Conservation of Nature (IUCN), however this assessment still classifies the Australian and New Zealand species as conspecific.We sequenced the genome of an adult Fairy penguin from Phillip Island, Victoria, Australia (provided by Peter Dann) to a depth of approximately 137x with short reads from a series of libraries with various insert sizes (250bp-20Kb). The assembled scaffolds of high quality sequences total 1.28Gb, with the contig and scaffold N50 values of 119.59Kb and 27.92Mb respectively. We identified 17188 protein-coding genes.

We characterized the diurnal, seasonal and interannual patterns of flux in biogeochemistry across an intertidal gradient on a temperate sandstone platform in eastern Australia over 6 years (2009–2015) and present a synthesis of our current understanding of this habitat in context with global change. We used rock pools as natural mesocosms to determine biogeochemistry dynamics and patterns of eco‐stress experienced by resident biota. In situ measurements and discrete water samples were collected night and day during neap low tide events to capture diurnal biogeochemistry cycles. Calculation of pHT using total alkalinity (TA) and dissolved inorganic carbon (DIC) revealed that the mid‐intertidal habitat exhibited the greatest flux over the years (pHT 7.52–8.87), and over a single tidal cycle (1.11 pHT units), while the low‐intertidal (pHT 7.82–8.30) and subtidal (pHT 7.87–8.30) were less variable. Temperature flux was also greatest in the mid‐intertidal (8.0–34.5°C) and over a single tidal event (14°C range), as typical of temperate rocky shores. Mean TA and DIC increased at night and decreased during the day, with the most extreme conditions measured in the mid‐intertidal owing to prolonged emersion periods. Temporal sampling revealed that net ecosystem calcification and production were highest during the day and lowest at night, particularly in the mid‐intertidal. Characterization of biogeochemical fluctuations in a world of extremes demonstrates the variable conditions that intertidal biota routinely experience and highlight potential microhabitat‐specific vulnerabilities and climate change refugia. In order to allow full comparability with other ocean acidification data sets, the R package seacarb (Gattuso et al, 2020) was used to compute a complete and consistent set of carbonate system variables, as described by Nisumaa et al. (2010). In this dataset the original values were archived in addition with the recalculated parameters (see related PI). The date of carbonate chemistry calculation by seacarb is 2020-11-30.

Fisheries and Oceans Canada Quebec Region (DFO-Qc) conducts a multidisciplinary scientific bottom trawl survey in the estuary and northern Gulf of St. Lawrence (NAFO areas 4RST) every year since 1978. Survey data are collected following a stratified random sampling with a bottom trawl. The main objectives are to examine spatial and temporal changes in the distribution and relative abundance of fish and their assemblages and biological parameters of commercial species. Over the years, this survey has been conducted aboard five vessels: the MV Gadus Atlantica (1978-1994), the MV Lady Hammond (1984-1990), the CCGS Alfred Needler (1990-2005), the CCGS Teleost ( 2004-2022) and since 2022 the CCGS John Cabot. The objectives, the protocols, the identification of species as well as the trawl used during the various surveys changed over time. The data are therefore not directly comparable between these surveys. Comparative analyzes were carried between vessels and conversion factors are available for a number of species. Contact the team for more information. This data constitutes an OBIS version of the data collected from 2004 to 2021 onboard the CCGS Teleost. At each sampling station, a Campelen 1800 shrimp trawl with a 12.7 mm mesh lining in the codend is towed for 15 minutes on the bottom at each sampling station. Physical oceanographic data are also collected at most stations using CTDs attached to the back of the trawl, a rosette and a zooplankton net. The OBIS view of this dataset includes presence and biomass information for fish and invertebrates species at the survey station locations. Data collected onboard the CCGS Alfred Needler (1990-2005) are also available on Obis.

1. Tidal stream energy converters (turbines) are currently being installed in tidally energetic coastal sites. However, there is currently a high level of uncertainty surrounding the potential environmental impacts on marine mammals. This is a key consenting risk to commercial introduction of tidal energy technology. Concerns derive primarily from the potential for injury to marine mammals through collisions with moving components of turbines. To understand the nature of this risk, information on how animals respond to tidal turbines is urgently required. 2. We measured the behaviour of harbour seals in response to acoustic playbacks of simulated tidal turbine sound within a narrow coastal channel subject to strong, tidally induced currents. This was carried out using data from animal-borne GPS tags and shore-based observations, which were analysed to quantify behavioural responses to the turbine sound. 3. Results showed that the playback state (silent control or turbine signal) was not a significant predictor of the overall number of seals sighted within the channel. 4. However, there was a localised impact of the turbine signal; tagged harbour seals exhibited significant spatial avoidance of the sound which resulted in a reduction in the usage by seals of between 11 and 41% at the playback location. The significant decline in usage extended to 500 m from the playback location at which usage decreased by between 1 and 9% during playback. 5. Synthesis and applications: This study provides important information for policy makers looking to assess the potential impacts of tidal turbines and advise on development of the tidal energy industry. Results showing that seals avoid tidal turbine sound suggest that a proportion of seals encountering tidal turbines will exhibit behavioural responses resulting in avoidance of physical injury; in practice, the empirical changes in usage can be used directly as avoidance rates when using collision risk models to predict the effects of tidal turbines on seals. There is now a clear need to measure how marine mammals behave in response to actual operating tidal turbines in the long term to learn whether marine mammals and tidal turbines can co-exist safely at the scales currently envisaged for the industry.
